After five year experiment on the soils with conventional and ecological farming (different kinds of organic fertilizers) and two crop rotations (root crops, grain crops) the changes in balance of sources and losses of organic carbon, quantity and quality of humus as well as in chemical structure of humic acids were determined. Expressively nondeficit balance of organic carbon on soil with manure application and following second crop ploughdown was detected. On the contrary of control, in both crop rotations increasing of organic carbon on all soils with farmyard manure was found. The highest increasing (approx. 40%) were noticed on soil with manure application and second crop ploughdown. On soils with ecological farming of both crop rotations all observed parameters of chemical structure of humic acids confirmed moderate increasing of humification degree in opposite to control and conventioal farming soils. On soils with ecological farming and grain crop rotation system, the values of elemental analyses, carboxylic groups, optical parameters and 13C NMR parameters confirmed more stable structure of humic acids with higher degree of humification
