Molecular polymorphism of rice cytoplasmic-genetic male-sterile (CMS) lines based on AFLP [amplified fragment length polymorphism], RAPD [random amplified polymorphic DNA], and microsatellite markers

The cytoplasmic-genetic male sterility (CMS) system has been the cornerstone of hybrid rice breeding worldwide. Maintaining genetic diversity in CMS germplasm is essential for reducing genetic vulnerability and increasing the likelihood of developing heterotic combinations. PhilRice has diversified its CMS germplasm base through collaborations with Chinese R and D institutions. The nuclear genome diversity of 22 CMS lines of various origin at loci amplified by 20 microsatellite and 25 RAPD primers, and 10 + 3/+3 AFLP primer combinations were assayed. Seventy-seven alleles were detected at microsatellite loci, and 73 RAPD and 72 AFLP markers showed polymorphism among the CMS lines. The number of polymorphic alleles or bands detected per primer or primer combination varied from 2 to 7 for microsatellites, 1 to 9 for RAPDs, and 3 to 17 for AFLPs. Two RAPDs (2 percent), 17 (22 percent) microsatellites, and 19 (26 percent) AFLP were unique to a particular CMS line. Hence, microsatellites and AFLPs should be the markers of choice for DNA fingerprinting and, hence, hybrid variety and parental line protection. Cluster analysis based on 222 molecular markers classified the CMS lines into nine groups. CMS lines from PhilRice, IRRI, and China clustered differently from each other indicating a broad range of diversity in currently-used local hybrid rice germplasm. Results of this study could be used to expedite the development of genetically diverse and heterotic rice hybrids in the Philippines
