The objective of this experiment was to study the genetic diversity of rice varieties using RAPD markers among 60 Indonesian elite rice varieties, which were grouped into irrigated lowland, upland, irrigated highland, and tidal swamp. Fourteen primers (OPA-01, OPA-04, OPA-10, OPA-12, OPA-13, OPA-16, OPA-18, OPB-02, OPB-07, OPB-09, OPB-14, OPC-01, OPC-05, OPC-08) were used to amplify the DNA. UPGMA analysis in NTSYS-pc 10.2s program was used to produce the dendrogram, then bootstrap analysis in Winboot program was used for significance level analysis. Fourteen primers produced 87 amplification product types. Analysis on each primer produced variation of dendrogram between 2-32 groups. Bootstrap analysis still produced low significant value. Primer OPA-10 produced banding pattern indicated to irrigated highland rice
