Molecular breeding application of gene-specific markers for the major QTL phosphorus uptake 1 (PUP1)

Phosphorus (P) deficiency is recognized as a major constraint to the production of rice and other crops. P fixation in soils with e.g. high iron or aluminum concentrations and low pH are widespread problems that limit access of plants to P even if it is present in the soil. The development of rice varieties that can extract P from P-fixing soils and have a higher P fertilizer-use efficiency in combination with tolerance of other biotic and abiotic stresses (e.g., drought) is therefore considered an important breeding goal. Phosphorus uptake 1 (Pup1) is a major rice (O.sativa L.) quantitative trait locus (QTL) on Chr.12 that confers tolerance of P deficiency. Based on the PUP1 genomic sequence that recently became available, gene-based molecular markers were developed and used to assess the Pup1 haplotype of diverse rice varieties and breeding lines. This analysis showed that Pup1 is present in any upland-breeding lines but absent from most irrigated rice varieties suggesting that breeders have unknowingly selected for Pup1 for unfavorable environments. Several Pup1 introgression lines are now being developed by a marker-assisted backcrossing (MABC) approach. For this, Pup1-foreground markers in conjunction with SNP-markers distributed throughout the genome are being used to select for Pup1 introgression and restore the desirable genetic background of the recipient parent. The development of Pup1 introgression lines of three Indonesian upland varieties (Situ Bagendit, Batur, Dodokan) and two irrigated varieties (IR64, IR74) is at an advantage stage (BC2F3 and BC2F2) and first field screenings are ongoing.
