Y chromosome markers have been used in large studies about domestication in different species such as cattle, sheep and horses. However, there is little information about genetic variability of the Y chromosome of domestic donkey. In this study we analysed three microsatellite markers (Eca.YM2, Eca.YE1 and Eca.YP9) from the non-recombinant region of the Y chromosome of 75 males from six Spanish donkey breeds. We found a polymorphism at locus Eca.YM2, with the presence of two alleles. Thus, only two different haplotypes were detected among the three loci. All but one individual, a male from the "Asno de las Encartaciones" breed, shared the same haplotype.
