Phosphate uptake 1 (Pup 1): applications of gene specific markers for marker-assisted breeding and evolution studies in rice (Oryza sativa L.)

Phosphorus (P) is the second most important inorganic plant nutrient that is a vital component of key cell biological processes. However, phosphorus in the soil is limited or it is often present in forms that are unavailable to plants. Phosphorus deficiency has been recognized as a major abiotic stress limiting growth and productivity of rice throughout the world. Discovery of the major QTL for phosphate uptake, Pup 1, has been an important break through. Based on the Pup 1 sequence, gene-based markers were designed and used for the development of Indica-Pup 1 lines and for evolution studies. Based on genotypic data of foreground and background screening in addition to phenotypic data and general attributes of the lines, contrasting lines PH205-2-5-7, (IR74-Pup 1) PH205-1 (IR74 sister w/o Pup 1), PH218-5-3-1 (IR64-Pup 1), and PH228-2 (IR64 sister w/o Pup 1) were selected. These lines are recommended for further testing to assess their performance in P-deficient conditions. This will be done in the 2011 wet season at IRRI [International Rice Research Inst., Los Baños, Laguna, Philippines]. Aside from the development of the Indica-Pup 1 NILs, evolution study was conducted which revealed that in general, Pup 1 is an AA genome QTL since full and partial Pup 1 can be seen mainly in Asian and African rice while most of the wild relatives (BB-HHKK) do not have Pup 1. Comparative sequence analysis and genotyping using additional gene specific markers are recommended to further analyze the phylogenetic relationships among the wild species.
