Polymorphisms in the SLA-DQA and DRA Gene Exon 2 and their association with piglet diarrhea in Chinese Yantai black pig

To explore the association between polymorphisms in the swine leukocyte antigen (SLA) family DQA and DRA genes exon 2 and piglet diarrhea, 290 Chinese Yantai black pig piglets were studied using Polymerase Chain Reaction-Single Stranded Conformational Polymorphisms (PCR-SSCP). Five and four different PCR-SSCP patterns, representing four and three unique alleles were detected in exon 2 of DQA and DRA, respectively. One novel allele D in DQA exon 2 and one novel allele C in DRA exon 2 were defined. Nucleotide polymorphisms was compared with the novel allele in C in DRA exon 2 were defined. Nucleotide polymorhisms was compared with the actual functional polymorphism in the peptide-binding region (PBR). The mutations in the PBR of the DQA gene may be under positive selection effect. Seven haplotypes were constructed of all single nucleotide polymorphisms (SNPs) in two exons. The genotype distribution for both DQA and DRA exon 2 displayed deviation from the Hardy-Weinberg equilibrium (p less than 0.05). General linear models revealed that genotypes in DQA and DRA exon 2 were associated with piglet diarrhea. The results of association analyses showed that the diarrhea score of genotypes AB (1.43 +- 0.14) and AC (1.55 +- 0.17) in DQA exon 2 and genotype AC (1.55 +- 0.17) in DRA exon 2 were higher compared with the other genotypes (p less than 0.05). Hap 6 and Hap7 may be the susceptible haplotypes to diarrhea (p less than 0.01). The results suggest that DQA and DRA genes could be potential candidate genes for the piglet diarrhea trait in Yantai black pig.
