Comprehensive analysis of differentially expressed ncRNA, mRNA, and their ceRNA networks in the regulation of glycogen content in the Pacific oyster, Crassostrea gigas

The Pacific oyster (Crassostrea gigas) is an important bivalve in global aquaculture, and glycogen contributes greatly to the flavor and quality of these oysters. Non-coding RNAs (ncRNAs) are known to be involved in glycogen metabolism, but their impact on the oyster properties influenced by glycogen is poorly understood. We compared the expression profiles of two full-sib families with high-glycogen and low-glycogen content, respectively, in oyster gonadal tissues from the same area of the Rizhao district Huanghai Sea, China. A total of 2463 mRNAs, 547 lncRNAs, 84 circRNAs, and six miRNAs were differentially expressed. Differentially expressed mRNA and lncRNA regulatory genes were primarily shown to be involved in glucose metabolism and glucogenic amino acid metabolism through functional enrichment anaylsis. Based on these differentially expressed genes (DEGs), miRNA target interactions (lncRNA/circRNA-miRNA pairs and miRNA-mRNA pairs) were predicted using the miRanda software. The differentially expressed mRNAs in this network were mainly shown to be involved in glucogenic amino acid metabolism through functional enrichment analysis. These findings may help to understand how non-coding RNAs regulate glycogen content and explain the molecular mechanisms behind the epigenetic regulation of Pacific oysters with high glycogen contents. The results will further understand for non-classical inheritance of quality traits in marine economic shellfish, and will be of great significance in guiding the selection and breeding of quality traits in C. gigas.
