Impact of wheat evolutionary history on interactions with the functional microbial communities in the rhizosphere | Impact de l’histoire évolutive du blé sur les interactions avec les communautés fonctionnelles microbiennes de la rhizosphère

إنجليزي. Plants, as all macroorganisms, interact with a myriad of microorganisms influencing their development and adaptation to the environment. Since plants colonized terrestrial environments, they kept evolving, creating a high genetic diversity which translates into phenotypic differences, even between lines of a same plant species. These variations can concern root system architecture, or root exudation and consequently interactions with soil microorganisms. Our hypothesis is that the evolutionary history of plants is a major factor influencing plant-microorganisms interactions and particularly the functioning of microorganisms in root-adhering soil (rhizosphere). This hypothesis was tested for wheat, an important cereal for human food, whose evolutionay history is well known. Indeed, current wheat species come from a complex history including hybridizations between Triticum and Aegilops species, involving genomes A, B and D, that led to tetraploid and hexaploid wheats. Moreover, these descendants have undergone several domestication and breeding events leading to bread wheat and durum wheat as we know them nowadays. To evaluate the impact of wheat evolutionary history on interactions with soil microorganisms, the aims of our research were, using wheats of contrasted genome content, to (i) characterize selection of rhizosphere microorganisms by wheat, (ii) evaluate the interaction with microbial functional groups that are important for plant growth and (iii) characterize molecular interactions of wheat with a PGPR (Plant-Growth Promoting Rhizobacteria). Bread and durum wheat genotypes, as well as current representatives of their ancestors, were chosen to measure their interactions with four microbial functional groups, i.e. free nitrogen fixers, 1-aminocyclopropane-1-carboxylate (ACC) deaminase producers, indole-3-acetic acid (IAA) producers via the phenylpyruvate decarboxylase pathway and 2,4-diacetylphloroglucinol (DAPG) producers, as well as with the PGPR Pseudomonas ogarae F113. Our work demonstrated that the abundance (measured by quantitative PCR), diversity (measured by metabarcoding) and activity (enzymatic assays and reporter gene) of beneficial microorganisms in the rhizosphere could fluctuate according to wheat genome content and ploidy status. Rather often, similar results were obtained for wheats possessing the D genome (inherited from the ancestor Aegilops tauschii), showing that this genome could be strongly involved in wheat interactions with beneficial microorganisms. Moreover, domestication and breeding had an impact on wheat colonization by these microorganisms and their interactions with them, with differences according to the microbial functional group. Overall, our results showed that wheat evolutionary history participated in modulating the interaction potential with microorganisms involved in plant-growth promotion.

فرنسي. Les plantes, comme tous les macroorganismes, interagissent avec une multitude de microorganismes qui impactent leur développement et leur adaptation à l’environnement. Depuis leur colonisation des terres émergées, les plantes continuent à évoluer, générant une forte diversité génétique se traduisant par des variations phénotypiques importantes au sein même des espèces de plantes. Ces variations peuvent concerner l’architecture racinaire, ou encore les profils d’exsudation et par conséquent les interactions avec les microorganismes du sol. Notre hypothèse est que l’histoire évolutive des plantes est un facteur prépondérant qui détermine les grandes lignes des interactions plantes-microorganismes et notamment le fonctionnement du microbiote au contact des racines (dans la zone appelée la rhizosphère). Cette hypothèse a été testée dans le cas du blé, une céréale importante pour la nutrition humaine, dont nous connaissons bien l’histoire évolutive. En effet, les blés actuels sont issus d’hybridations entre des espèces des genres Triticum et Aegilops, impliquant les génomes A, B et D, qui ont généré des blés tétraploïdes et hexaploïdes. Suite aux hybridations, certaines espèces ont connu des évènements de domestication et de sélection variétale, aboutissant aux variétés de blé dur (génome AABB) et de blé tendre (AABBDD) que l’on connait aujourd’hui. Afin d’évaluer l’impact de l’histoire évolutive du blé sur ses interactions avec les microorganismes du sol, les objectifs de cette thèse ont été, par une comparaison de blés aux contenus génomiques contrastés, (i) de caractériser la sélection du microbiote rhizosphérique, (ii) d’évaluer l’interaction avec des groupes fonctionnels microbiens importants pour la croissance des plantes, et (iii) de caractériser l’interaction moléculaire avec une PGPR (Plant Growth-Promoting Rhizobacteria). Des génotypes de blé tendre et blé dur ainsi que des représentants actuels de leurs ancêtres sauvages et domestiqués ont été employés pour mesurer leurs interactions avec quatre groupes fonctionnels microbiens, i.e. les fixateurs d’azote libres, les producteurs d’1-aminocyclopropane-1-carboxylate (ACC) désaminase, les producteurs d’acide indole-3-acétique (AIA) par la voie de la phénylpyruvate décarboxylase, et les producteurs de 2,4-diacétylphloroglucinol (DAPG), ainsi qu’avec la PGPR Pseudomonas ogarae F113. Ces travaux ont montré que l’abondance (mesurée par PCR quantitative), la diversité (mesurée par métabarcoding) et l’activité (tests enzymatiques et gène rapporteur) des microorganismes bénéfiques fluctuaient en fonction du profil génomique et du statut de ploïdie du blé. Souvent, des résultats similaires ont été observés pour les blés possédant le génome D (génome provenant de l’ancêtre Aegilops tauschii), montrant que ce génome pourrait être fortement impliqué dans les interactions avec les microorganismes phytobénéfiques du sol. De plus, la domestication et la sélection variétale ultérieure ont eu un impact important sur la façon dont les blés sont colonisés par ces microorganismes et interagissent avec eux, avec des différences selon le groupe fonctionnel microbien considéré. En conclusion, l’histoire évolutive du blé a modulé le potentiel d’interaction avec des microorganismes importants pour la croissance de la plante.
