Development and assembly of autochtonous starter culture with technological interest using local microbial diversity | Développement et assemblage de ferments autochtones d'intérêt technologique en mobilisant la diversité microbienne locale

إنجليزي. Autochthonous starter cultures are interesting substitutes for commercial starters, enabling the typical characteristics of cheeses to be maintained and promoting food sovereignty. The aim of this thesis was to construct an approach for characterizing, selecting and assembling microorganisms of interest in order to develop indigenous starters on a large scale. The study model used to develop the approach was the Saint-Nectaire cheese. Initially, the genomic and technological diversity of Streptococcus thermophilus and Lactobacillus delbrueckii isolates isolated from the Saint-Nectaire PDO production area was studied. The whole genomes of the isolates were sequenced and a comparative analysis based on their pan-genome was carried out. The results obtained were very different for the two species. S. thermophilus isolates showed high genomic variability and were differentiated into five groups on the basis of the pan-genome, with a clear difference in accessory gene content. A functional annotation of the accessory genes based on the Kyoto Encyclopedia of Genes and Genomes (KEGG) database indicated that the genes from the different groups were involved in various functional categories, each with a potential interest in cheese processing. A high degree of variability in acidifying activity was also found within the isolates. In contrast, the Saint-Nectaire Lactobacillus delbrueckii subsp. lactis isolates showed a high degree of genomic homogeneity, while significant variability within the species as a whole was observed. However, the accessory genes of the L. delbrueckii isolates were involved in important functional categories of potential interest in cheese-making. The local strains differed from the reference genomes of the same subspecies included in the study, indicating significant typicity linked to the terroir of isolation. The production of volatile aromatic compounds varied somewhat between the local strains, which produced important compounds known to have a positive impact on cheese flavor. Secondly, the safety of the strains was studied to ensure risk-free development of the starter. Genetic and phenotypic research was carried out into acquired antimicrobial resistance. The research led to the identification of three strains with resistance genes or phenotypic resistance, which were not retained when the strains of interest were selected. However, no virulence factors directly linked to pathogenicity were identified. The impact of combinations of Streptococcus thermophilus and Lactobacillus delbrueckii strains on fermentation characteristics (acidification, proteolysis) was then assessed in model cheese curds. Three combinations of Streptococcus thermophilus resulted in acidification defects. Finally, four consortia, each consisting of two strains of Streptococcus thermophilus and one strain of Lactobacillus delbrueckii, were assembled and tested in experimental productions. Two consortia showed acidification kinetics similar to the commercial reference ferment. Finally, to the best of our knowledge, this study was the first to use the pan-genome study to investigate and exploit the diversity of strains isolated from a production territory and their deployment as indigenous starters. The use of these genomic methods has proved effective in identifying and selecting strains of interest for starter development, and can easily be extended to a larger scale and for other cheese technologies.

فرنسي. Les ferments autochtones sont des substituts intéressants des ferments commerciaux permettant le maintien des caractéristiques typiques des fromages et promouvant la souveraineté alimentaire. Cette thèse avait pour objectif de construite une démarche de caractérisation, de sélection et d'assemblages de microorganismes d'intérêt pour développer des ferments autochtones à large échelle. Le modèle d'étude pour mettre au point la démarche était le Saint-Nectaire. Dans un premier temps, la diversité génomique et technologique d'isolats de Streptococcus thermophilus et Lactobacillus delbrueckii échantillonnés dans la zone de production AOP Saint-Nectaire a été étudiée. Les génomes entiers des isolats ont été séquencés et une analyse comparative basée sur leur pan-génome a été effectuée. Les résultats obtenus étaient très différents pour les deux espèces. Les isolats S. thermophilus présentaient une forte variabilité génomique et se différenciaient en cinq groupes sur la base du pan-génome, avec une différence évidente de contenu en gènes accessoires. Une annotation fonctionnelle des gènes accessoires basée sur la base de donnée Kyoto Encyclopedia of Genes and Genomes (KEGG) a indiqué que les gènes des différents groupes étaient impliqués dans diverses catégories fonctionnelles, chacune possédant un intérêt potentiel en transformation fromagère. Une forte variabilité d'activités acidifiantes a également été retrouvée au sein des isolats. Pour leur part, les isolats Saint-Nectaire Lactobacillus delbrueckii subsp. lactis présentaient une forte homogénéité génomique, alors qu'une importante variabilité au sein de l'espèce dans sa globalité a été observée. Toutefois, les gènes accessoires des isolats L. delbrueckii étaient impliqués dans d'importantes catégories fonctionnelles portant un intérêt potentiel en fromagerie. Les souches locales se différenciaient des génomes de référence de la même sous-espèce inclus dans l'étude, indiquant une typicité importante liée au terroir d'isolement. La production de composés aromatiques volatils variait quelque peu entre les souches locales, qui produisaient d'importants composés connus pour impacter positivement l'arôme des fromages. Dans un second temps, la sécurité des souches a été étudiée pour assurer un développement de ferment sans risques. Une recherche des résistances acquises aux antibiotiques a été réalisée génétiquement et phénotypiquement. Les recherches ont abouti à l'identification de trois souches possédant des gènes de résistance ou des résistances phénotypiques, et n'ont donc pas été conservées lors de la sélection de souches d'intérêt. En revanche, aucun facteur de virulence directement lié à une pathogénicité n'a été identifié. L'impact d'associations de souches de Streptococcus thermophilus et Lactobacillus delbrueckii sur les caractéristiques de fermentation (acidification, protéolyse) a ensuite été évalué en caillés modèles. Trois associations de Streptococcus thermophilus ont abouti à des défauts d'acidification. Quatre consortia constitués pour chacun de deux souches de Streptococcus thermophilus et une souche de Lactobacillus delbrueckii ont été constitués et testés en fabrications expérimentales. Parmi eux, deux présentaient des cinétiques d'acidification similaires au ferment commercial de référence. Finalement, d'après nos connaissances, cette étude était la première à utiliser l'étude du pan-génome pour étudier et valoriser la diversité de souches isolées d'un territoire de production et leur déploiement en ferments autochtones. L'utilisation de ces méthodes génomiques s'est avéré efficace dans l'identification et la sélection de souches d'intérêt pour le développement de ferments, et peut facilement être étendue à plus large échelle et pour d'autres technologies fromagères.
