Diversidade genética e acurácia da informação genômica em bovinos de corte | Genetic diversity and accuracy of genomic information in beef cattle

Avanços na área da genômica têm propiciado a inclusão da informação genômica no melhoramento genético animal. O sucesso de sua utilização depende da extensão do desequilíbrio de ligação (DL) entre marcadores e QTL, do número de animais genotipados no grupo de treinamento (GT) e da h2 da característica. O conhecimento de parâmetros de diversidade genética tais como endogamia e tamanho efetivo da população (Ne), associados ao aumento dos níveis de DL, são úteis no estudo da viabilidade da seleção genômica. Com o objetivo de estimar estes parâmetros em uma população de gado de corte, bovinos Nelore foram estudados através de uma análise de pedigree. O Ne estimado foi de 114, 245 e 101 para os anos de 95-99, 99-03 e 03-07, respectivamente. Para estimar a acurácia do valor genômico direto (VGD) foram simuladas duas populações com estrutura de DL semelhante àquela em gado de corte com 40k (POP1) e 800k (POP2) marcadores SNP. O DL entre os SNP adjacentes, medido pelo r2, foi de 0,25 e 0,32 e o Ne foi de 250 e 120 para POP1 e POP2, respectivamente. Para POP1, GT foram formados por 1920, 960 e 480 touros com acurácia média do valor genético estimado (VGE) de 0,79, 0,90 e 0,94 para h2 0,10, 0,25 e 0,40, respectivamente, e para POP2, 480 touros com a mesma acurácia média dos VGE. Outros dois GT (7680 e 1920 para POP1 e POP2) foram formados por animais com fenótipo disponível para estimar os efeitos dos marcadores ao invés do VGE. A acurácia do VGD aumentou significativamente (p<0,05) com o aumento do número de touros no GT, h2 e densidade dos marcadores. O número de animais no GT teve um efeito quadrático sobre as acurácias do VGD para todas as h2(p<0,0001). Para a POP1, a acurácia mais alta (0,64) foi observada para h2=0,40 e n=1920. As acurácias do VGD na POP2 foram maiores (de 16% a 24%) do que aquelas para 40k SNP e n=480 e similares àquelas para 40k SNP e n=960. Aumentar em 4 vezes o GT e usar fenótipos para calcular os efeitos dos marcadores não foi suficiente para manter ou aumentar a acurácia do VGD para h2<0,40, tanto para POP1, como POP2. Os resultados obtidos quando o número de SNP foi aumentado de 40k para 800k SNP com n=480 indicou que o painel mais denso requer 2 vezes menos touros no GT do que 40k SNP para produzir acurácias do VGD similares. Os resultados sugerem que a seleção genômica pode trazer ganhos em acurácia na ordem de 27, 13 e 10%, considerando n=1920 e h2=0,10, 0,25 e 0,40, respectivamente e 7% para n=960 e h2=0,10 com relação aos VGE de animais jovens (média dos pais). Estes níveis de ganho foram menores do que aqueles relatados para gado de leite. Portanto, justificam-se mais trabalhos de pesquisa nesta área.

Advances in genomics have led to the inclusion of genomic information in livestock breeding. The success of its use depends mainly on the extent of linkage disequilibrium (LD) between markers and QTL, the number of genotyped animals in the training set (TS), and the heritability of the trait. The knowledge of genetic diversity parameters such as rate of inbreeding and the effective population size (Ne) which are associated with the increase in LD levels is useful for studying the feasibility of genomic selection. Aiming to estimate these parameters in beef cattle, a population of Nellore cattle was studied by pedigree analysis. The Ne was estimated to be 114, 245 and 101 for the years 95-99, 99-03 and 03-07, respectively. Aiming to estimate the accuracy of genomic selection, two populations were simulated with a LD structure similar to that in beef cattle with 40k (POP1) and 800k (POP2) SNP markers. The LD between adjacent markers, as measured by r2, was 0.25 and 0.32 and Ne was 250 and 120 for POP1 and POP2, respectively. TS were formed by 1920, 960 and 480 bulls with EBV with mean accuracy of 0.79, 0.90 and 0.94 for h2 of 0.10, 0.25 and 0.40, respectively, for POP1, and 480 bulls with the same average accuracies of EBV for POP2. Two large TS (7680 and 1920 for POP1 and POP2) were composed by animals with phenotypic information to estimate the marker effects, rather than EBV. The accuracy of direct genomic EBV (DGEBV) increased significantly (p<0.05) with the increasing of number of bulls in the TS, h2 and density of the markers. The number of animals in the TS showed a quadratic effect on the accuracy of DGEBV (p<0.0001) for all h2. For POP1, the highest accuracy (0.64) was observed for h2 of 0.40 and 1920 bulls in TS. The accuracies of DGEBV in POP2 were higher (from 16% to 24%) than those from 40K SNP and 480 bulls in the TS and similar to those from 40K SNP and 960 bulls in TS. Increasing the number of animals in TS by 4-fold and using phenotypes to calculate the marker effects was not enough to maintain or increase the accuracy of DGEBV estimated using EBV as response variable to estimate the marker effects, when the h2 was lower than 0.40 for both POP1 as POP2. Results of increasing the number of markers from 40k to 800k with a TS of 480 genotyped bulls indicate that the high density marker panel would require 2 times less bulls in the TS than 40K for yielding similar accuracies of DGEBV. The results suggest that genomic selection can bring gains in accuracy of 27, 13 and 10%, considering 1920 bulls in the TS for h2=0.10, 0.25 and 0.40, respectively, and 7% for TS of 960 bulls and h2=0.10 when compared to the parent average of young animals. These gains were lower than those reported in dairy cattle. Therefore, more investigations are warranted.
