Enzymatic routes towards the phosphorylation of alpha-glucans | Voies enzymatiques pour la phosphorylation d'alpha-glucanes bactériens

إنجليزي. Polysaccharides are of growing interest in our modern society, as they are biobased and biodegradable. However, in their natural form, they usually present less attractive properties than petro-sourced polymers. The introduction of new functions on their backbones makes it possible to diversify their structures and physico-chemical properties, giving them a competitive advantage over synthetic polymers, and also opening new types of applications. Phosphorylation is a particular example of functionalization process that leads to an interesting diversity of molecules. To date, like most of functionalization processes, it is carried out through chemical means, which involves the use of toxic solvents and high energy costs, and also often leads to polysaccharide chain degradation. One way to overcome these drawbacks is to use enzymatic catalysts to perform the reaction, as enzymes work mostly in water and under mild conditions. In this work, we focused on the phosphorylation of a particular class of bacterial α-glucans, produced by GH13 and GH70 α-transglucosylases. These enzymes polymerize the glucosyl units of sucrose in high molar mass glucans with various types of osidic linkages, depending on the enzyme specificity. To explore enzymatic routes for the phosphorylation of these glucans, we first screened a set of different hexokinases synthesizing glucose-6-phosphate, as well as the dikinase from Solanum tuberosum known to phosphorylate starch and to be involved in its metabolism. After this initial screening, the dikinase StGWD1 was selected as a working tool. This enzyme catalyses the transfer of the β-phosphate of ATP on the free C6-OH of starch. Its recombinant form as well as truncated versions, designed from models obtained using AlphaFold2, were subjected to X-ray experiments and examined by SAXS. Our study allowed us to propose a new organization of the protein in 5 domains, comprising two CBM45, a central domain, a domain containing the catalytic His and an ATP-binding domain. We also solved the first 3D-structure for the central domain of the enzyme, at 3.0 Å resolution. This domain adopts a unique fold and has no equivalent in the PDB. Our data also support the existence of a swivelling movement of the catalytic histidine domain between the central domain and the ATP-binding domain, allowing the autophosphorylation of the enzyme and subsequent transfer to the glucan. In addition, the two CBM45 would not play the same role, one of the CBM45 being far from the enzyme core. We also identified contact surfaces between the domains, and amino acids potentially critical for those domain interactions and for catalysis. In parallel, we characterized the activity of StGWD1 on crystalline maltodextrins and established methods to analyse the different reaction products. We used conditions that enabled us to obtain in vitro a substitution degree close to that obtained in planta. The enzyme was also tested to phosphorylate the set of bacterial α-glucans produced from sucrose. Glucans predominantly composed of α-1,6, α-1,2 or α-1,3 linkages were not substrates for StGWD1, suggesting that the specificity of the CBMs for the glucan to be phosphorylated is important. In contrast, various amylose-like glucans varying in size and crystallinity, which are produced by GH13 amylosucrase were successfully phosphorylated to levels comparable to that of potato tuber starch. Amylopectin and glycogen elongated with amylosucrase were also good substrates. This work has improved our understanding of StGWD1 and provided further insights into the structure-function relationships of this enzyme. It also offers interesting perspectives for guiding enzyme engineering and making StGWD1 more efficient for the phosphorylation of amylosucrase-derived polysaccharides as well as α-glucans of different structure.

فرنسي. Les polysaccharides suscitent un intérêt croissant dans notre société moderne, car ils sont biosourcés et biodégradables. Sous leur forme naturelle, ils présentent souvent des performances moins intéressantes que les polymères synthétiques pétro-sourcés. L'introduction de nouvelles fonctions sur leur squelette permet de diversifier leurs propriétés physico-chimiques, pour leur donner un avantage concurrentiel par rapport aux polymères synthétiques et ouvrir la voie à de nouvelles applications. La phosphorylation est un exemple qui permet d’accroitre la diversité moléculaire. Elle est principalement réalisée chimiquement, ce qui entraine l'utilisation de solvants toxiques, des coûts énergétiques élevés et la dégradation possible des chaînes polysaccharidiques. Pour éviter cela, le recours aux enzymes présente l’avantage de travailler en milieu aqueux et dans des conditions douces. Dans notre étude, nous nous sommes concentrés sur la phosphorylation d'α-glucanes bactériens de structure variées, produits par les α-transglucosylases des familles 13 et 70 des glycoside hydrolases. Nous avons d'abord criblé différentes hexokinases, ainsi que la dikinase de Solanum tuberosum connue pour phosphoryler l'amidon, et être impliquée dans son métabolisme. Après ce premier criblage, la dikinase StGWD1 a été sélectionnée comme outil de travail. Cette enzyme catalyse le transfert du phosphate β de l'ATP sur le C6-OH libre de l'amidon. Sa forme recombinante ainsi que des versions tronquées, conçues à partir de modèles obtenus à l'aide d'AlphaFold2, ont été soumises à des expériences de cristallographie aux rayons X et examinées par SAXS. Cette étude nous as permis de proposer une nouvelle organisation de la protéine en 5 domaines comprenant deux CBM45, un domaine central, un domaine contenant l’histidine catalytique et un domaine de liaison à l'ATP. Nous avons également résolu la première structure 3D du domaine central de l'enzyme, à une résolution de 3,0 Å. Ce domaine adopte un repliement unique et n'a pas d'équivalent dans la PDB. Nos données appuient aussi l’existence d’un mouvement de bascule du domaine histidine catalytique, du domaine central au domaine de fixation de l’ATP, permettant l’autophosphorylation de l’enzyme puis le transfert sur le glucane. De plus, les deux CBM45 ne joueraient pas le même rôle, l’un des CBM étant très éloigné du cœur de l’enzyme. Nous avons également identifié des surfaces de contact entre les domaines, et des acides aminés potentiellement critiques pour ces interactions entre domaines, mais aussi pour la catalyse. En parallèle, nous avons caractérisé l'activité de StGWD1 sur des maltodextrines cristallines et établi des méthodes analytiques pour analyser les différents produits de réaction. Nous avons utilisé des conditions permettant d'obtenir in vitro un degré de substitution proche de celui obtenu in planta. L'enzyme a également été testée pour phosphoryler l'ensemble des α-glucanes bactériens produits à partir du saccharose. Les glucanes principalement composés de liaisons α-1,6, α-1,2 ou α-1,3 ne sont pas substrats de StGWD1, ce qui suggère que la spécificité des CBM pour le glucane à phosphoryler est importante. En revanche, différents glucanes semblables à l'amylose, dont la taille et la cristallinité varient, et qui sont produits par l'amylosaccharase GH13, ont été phosphorylés avec succès à des niveaux comparables à ceux de l'amidon de tubercules de pomme de terre. L'amylopectine et le glycogène allongés par l’amylosaccharase sont également de bons substrats. Ce travail nous a permis de mieux comprendre StGWD1 et d'approfondir la connaissance des relations entre la structure et la fonction de cette enzyme. Il offre également des perspectives intéressantes pour guider des travaux d'ingénierie enzymatique, et rendre l’enzyme plus efficace pour la phosphorylation des polysaccharides dérivés de l'amylosaccharase ou d'autres α-glucanes de structure différente
