This CIFRE thesis is part of the DECLIC project (New sources of cell wall degradability improvement and better understanding of degradability using cytologic approaches on lignocellulosic biomass and quantifications of ferulic and coumaric acids in maize) financed by seven maize breeding companies that are members of Promaïs (Maïsadour Semences, Caussade Semences, Euralis Semences, Bayer, KWS, RAGT Semences and Limagrain). The central objective of this thesis is to better understand how the specificities of the maize cell wall, notably the high quantities of p-hydroxycinnamic acids, the structure of the lignin and the tissue distribution of the lignin impact the cell wall digestibility. This thesis will thus provide results and tools to improve cell wall digestibility and silage quality in maize breeding programs while maintaining good yields.In the first part of this work we present the development of two high throughput tools. Since 1998, the "Unité Fourragère Laitière, UFL" value has been used as a criterion for the registration of silage maize varieties in the French catalog. The estimation of this energy value is mainly based on the dry matter digestibility estimated by the Aufrère protocol. In this work, we shed light on the key role of the gelatinization step in this protocol and propose an improved version that is faithful, reliable, high throughput and easy to implement in all analytical laboratories. The second analytical development concerns the development of an automatic method for the analysis of fasga-stained images of internode sections based on the H, S and V properties of each image pixel. The proposed method automatically segments 44 distinct tissues: 29 tissues in the rind, 10 tissues in the pith and 5 tissues in the bundles.Using these two high-throughput methods, we characterized 80 modern early forage maize hybrids provided by the private partners of the project for their digestibilities, biochemical composition and tissue distribution of their lignification. We showed that three biochemical parameters: lignin content in the cell wall, lignin structure and p-coumaroylation and three histological parameters: TM2b, TM5b and TB5 had an important role in the explanation of cell wall digestibility variations. We thus described the maize ideotype of good digestibility as a maize limiting its lignin content in the cell wall in a range already restricted by selection, favoring condensed and low p-coumaroylated lignins and maximizing the proportion of highly digestible nonlignified tissues in its pith.In a population of recombinant lines resulting from the cross between F4 (flint line of good digestibility and with a blue pith) and F7 (flint line of good digestibility and with a red pith), we studied the genetic determinism of traits related to digestibility, cell wall composition and tissue distribution of lignification. We have identified numerous QTLs as well as important clusters in selection for digestibility. Most importantly, we deciphered the mechanism of blue or red coloration of the pith which relies on 3 QTLs located on the bottom of chromosome 5, the top of chromosome 5 and chromosome 7.In a final section, we discussed all the results obtained in this thesis work and put them in relation to the issues of digestibility and yield improvement in forage maize breeding programs. In particular, we emphasized the importance and the control of blue coloration of the pith to ensure both good digestibility and good agronomic properties of future forage maize.

Cette thèse CIFRE s’inscrit dans le cadre du projet DECLIC (New sources of cell wall degradability improvement and better understanding of degradability using cytologic approaches on lignocellulosic biomass and quantifications of ferulic and coumaric acids in maize) financé par sept entreprises de sélection du maïs membres de Promaïs (Maïsadour Semences, Caussade Semences, Euralis Semences, Bayer, KWS, RAGT Semences et Limagrain). L'objectif central de cette thèse est de mieux comprendre comment les spécificités de la paroi du maïs, notamment les quantités élevées d'acides p-hydroxycinnamiques, la structure de la lignine et la distribution tissulaire de la lignine impactent la digestibilité de la paroi. Cette thèse permettra ainsi de fournir des résultats et outils pour améliorer la digestibilité de la paroi et la qualité de l'ensilage dans les programmes de sélection du maïs tout en veillant à conserver de bons rendements.Dans la première partie de ce travail nous présentons le développement de deux outils haut débit. Depuis 1998, la valeur « Unité Fourragère Laitière, UFL » est utilisée comme critère d’inscription des variétés de maïs ensilage au catalogue français. L’estimation de cette valeur énergétique repose principalement sur la digestibilité de la matière sèche estimée par le protocole Aufrère. Nous apportons dans ce travail un éclairage sur le rôle clé de l’étape de gélatinisation dans ce protocole et proposons surtout une version améliorée fidèle, fiable, haut débit et facile à mettre en œuvre dans tous les laboratoires analytiques. Le second développement analytique concerne la mise au point d’une méthode automatique d’analyse d’images de coupes d’entrenœuds colorées au fasga et qui s’appuie sur les propriétés H, S et V de chaque pixel de l’image. La méthode proposée segmente automatiquement 44 tissus distincts : 29 tissus dans l’écorce, 10 tissus dans la moelle et 5 tissus dans les faisceaux.Forts de ces deux méthodes haut débit, nous avons caractérisés 80 hybrides modernes de maïs fourrages précoces fournis par les partenaires privés du projet pour leurs digestibilités, leur composition biochimique et la répartition tissulaire de leur lignification. Nous avons ainsi montré que trois paramètres biochimiques : la teneur en lignine dans la paroi, la structure des lignines et leur p-coumaroylation et trois paramètres histologiques : TM2b, TM5b et TB5 avaient un rôle important dans l’explication des variations de digestibilité de paroi. Nous avons ainsi décrit l’idéotype de maïs de bonne digestibilité comme un maïs limitant sa teneur en lignine dans la paroi dans une gamme déjà restreinte par la sélection, privilégiant des lignines condensées et peu p-coumaroylées et maximisant la proportion de tissus non lignifiés très digestibles dans sa moelle.Au sein d’une population de lignées recombinantes issue du croisement entre F4 (lignée cornée de bonne digestibilité à la moelle bleue) et F7 (lignée cornée de bonne digestibilité à la moelle rouge) nous avons étudié le déterminisme génétique des caractères liés à la digestibilité, la composition des parois et la répartition tissulaire de la lignification. Nous avons ainsi mis en évidence de nombreux QTLs ainsi que des clusters importants en sélection pour la digestibilité. Nous avons surtout décrypté le mécanisme de coloration bleue ou rouge de la moelle qui s’appuie sur 3 QTLs situés sur le bas du chromosome 5, le haut du chromosome 5 et le chromosome 7.Dans une dernière partie, nous avons discuté de l’ensemble des résultats obtenus dans ce travail de thèse et les avons mis en regard des questions d’amélioration de la digestibilité et du rendement dans les programmes de sélection du maïs fourrage. Nous avons particulièrement mis l’emphase sur l’importance et sur le pilotage de la coloration bleue de la moelle pour assurer à la fois une bonne digestibilité et de bonnes propriétés agronomiques aux maïs fourrage de demain.
