There is little information on the evolution of the microbial communities sustained in in vitro systems as compared with the rumen. The aim of this work was to study the evolution of some microbial groups in a batch culture system after 24 h and 72 h of incubation of diets including increasing amounts of greenhouse wastes to replace barley grain. Different microbial populations (total bacteria, methanogen archaea, fungi and protozoa, Fibrobacter succinogenes and Ruminococcus flavefaciens) were quantified by using qPCR on DNA extracts from 24 and 72 h incubations. The numbers of the analyzed microbial groups increased after 24 h and decreased after 72 h of incubation compared with the original rumen buffered inocula, although total bacteria and methanogens varied less than the other groups (P = 0.029 and P = 0.002, respectively). In general, diets including cucumber promoted lower microbial concentrations than diets with only tomato. These results show that the batch culture system seems to be able to quantitatively maintain a similar microbial biomass as compared to the rumen, and that it reproduces changes induced by the diet.
