Genetic diversity of some forestry tree species: comparing isozyme, RAPD and AFLP

Isozyme RAPD (Random Amplified Polymorphic DNA) and AFLP (Amplified Fragment Length Polymorphism) techniques have been used for many purposes in plant such as for assessing genetic diversity. Each technique which based on genetic marker has its own advantages and disadvantages. The choice of the technique, therefore, depends on the purpose of the analysis. Those three techniques were used for detecting genetic diversity of two forestry tree species namely Shorea parvifolia and Eusideroxylon zwagerii. Enzyme systems observed in S. parvifolia were PER, ACP, EST, IDH, MDH, SDH, PGI and in E. zwagerii were PER, IDH, SDH, MDH, EST. Three RAPD primers and four primers were chosen for analysing S. parvifolia and E. zwagerii, respectively, while four primer pairs of AFLP were chosen for both species. All procedures for analysing isozyme, RAPD and AFLP were the same for the two species tried. Results indicated that the lowest number of maximum scorable bands, the number of polymorphic loci and the percentage of polymorphic loci were obtained based on isozyme marker, while the highest figures were obtained based on AFLP marker, regardless the tree species tried. Cluster analysis based on dendogram construction showed that individuals grown in the same conditions were grouped closely using isozyme analysis while that using RAPD were spread in several cluster

Teknik isozim RAPD (Random Amplified Polymorphic DNA), dan AFLP (Amplified Fragment Length Polymorphism) sudah banyak digunakan pada tanaman untuk berbagai tujuan antara lain evaluasi keragaman genetik. Masing-masing teknik yang berdasarkan penanda genetik mempunyai kelebihan dan kekurangan dan pemilihan penggunaannya didasarkan pada tujuan analisis. Ketiga teknik tersebut dicoba untuk mendeteksi keragaman genetik dua tanaman hutan yaitu Shorea parvifolia dan Eusideroxylon zwagerii. Sistem enzim yang dicoba adalah PER, ACP, EST, IDH, MDH, SDH, PGI pada S. parvifolia dan PER, IDH, SDH, MDH, EST pada E. zwagerii. Sebanyak tiga jenis primer RAPD dan empat pasangan primer AFLP dipakai untuk S. parvifolia, sedangkan untuk E. zwagerii dipilih sebanyak empat jenis RAPD primer dan empat jenis pasangan primer AFLP. Prosedur analisis isozim untuk kedua jenis tanaman sama, demikian pula prosedur RAPD dan AFLP. Hasil analisis menunjukkan bahwa baik pada S. parvifolia maupun E. zwagerii, jumlah pita maksimal yang dapat dihitung, jumlah lokus polimorfik dan persentase lokus polimorfik yang paling rendah bila menggunakan penanda isozim sedang yang paling tinggi adalah dengan AFLP. Analisis kluster melalui konstruksi dendogram untuk kedua jenis tanaman tersebut menunjukkan bahwa individu dari lokasi yang kondisinya sama lebih mengelompok berdasarkan penanda isozim sedangkan dengan RAPD lebih terpisah pada beberapa kluster
