Development and characterization of polymorphic simple sequence repeat markers (SSR) in sugarcane (Saccharum officinale L.)

Sugarcane is a member of the family Poaceae and is one of the main sources of sugar and biofuels in the Philippines. It is a polyploidy hybrid from the cross between Saccharum officinarum and S. spontaneum. Sugarcane breeding is challenging since most of the regions in the country do not favor its flowering. Hybridization of this complex crop is a time-consuming process thus there is a need to fast-track parental selection. In this study, enriched genomic mini-library of VMC 87-599 sugarcane variety (Saccharum officinarum L.) was constructed using methylation-sensitive restriction enzymes (Ps + 1 and A at 11). Simple Sequence Repeats were determined and corresponding primers were designed using BatchPrimer 3. Polymerase Chain Reaction (PCR) was performed in 20 Philippine sugarcane varieties using designed SSR primers. PCR products were electrophoresed in 8% non-denaturing polyacrylamide gel and resulting bands were scored to determine the PIC value of each primer pair. Out of 500 quality sequences, only 19 sequences were found to have repeat motifs mostly tetranucleotides (63.16%). Among the primers designed, 17 produced scorable bands and are polymorphic against 20 Philippine sugarcane varieties. These markers represent useful resource for marker-assisted selection in sugarcane.
