Genetic diversity in populations of Russian White, Pushkin and Cornish chickens on the basis of homozygous areas analysis | Генетическое разнообразие в популяциях кур Русская белая, Пушкинская и Корниш на основе анализа гомозиготных районов

English. A comparative study of the homozygous regions distribution in Russkaya belaya, Pushkinskaya and Cornish chicken breeds was carried out to identify the relationship between the results of breeding and productivity traits. The material for the study was DNA of these 3 chicken breeds contained in the bioresource collection of the All-Russian Research Institute of Genetics and Breeding Agricultural Animals (Pushkin-town). DNA samples were screened using the Illumina Chicken 60K SNP iSelect BeadChip microchip (Illumina, USA). Homozygous regions on individual chromosomes were searched using the PLINK 1.9 program and the detectRuns library in Rstudio. Homozygous areas with an incidence of 50% or higher were identified on chromosomes 1-9, 11, 12, and 15. It has been noted that on the first chromosome in more than 50% in Cornish and Pushkinskaya individuals there are common loci accumulating homozygous regions near the 17.5-21.5 Mb (megabase) region. There are also common loci accumulated in more than 50% of individuals in Pushkinskaya and Russkaya belaya breeds in the region of 42.7-44.7 Mb and 158-161 Mb. The accumulated large number of homozygous regions in Cornish chickens is due to breeding specifics, since this breed is intended for industrial production. The genetic structure of Pushkinskaya and Russkaya belaya breeds is more heterogeneous, which is confirmed by the lower accumulation of homozygous regions. The further research plan involves a more in-depth analysis of the marked homozygous regions to search for candidate genes and to study expression levels of them.

Проведено сравнительное изучение распределения гомозиготных районов в породах кур русская белая, пушкинская и корниш, для выявления связи между результатами селекции и признаками продуктивности. Материалом для исследования являлось ДНК от 3 этих пород кур, содержащихся в биоресурсной коллекции Всероссийского НИИ генетики и разведения с.-х. животных (г. Пушкин). Скрининг образцов ДНК проводился микрочипом Illumina Chicken 60K SNP iSelect BeadChip ("Illumina", США). Поиск гомозиготных районов по отдельным хромосомам проводился с помощью программы PLINK 1.9 и c помощью библиотеки detectRuns в Rstudio. Выявлены гомозиготные районы с частотой встречаемости 50% и выше на хромосомах 1-9, 11, 12 и 15. Было отмечено, что на первой хромосоме у более чем 50% особей у породы корниш и пушкинская имеются общие локусы накопления гомозиготных районов в районе участка 17.5-21.5 Mb (мегабаз). Имеются также общие участки, накопленные у более 50% особей у породы пушкинская и русская белая в районе 42.7-44.7 Mb и 158-161 Mb. Накопленное большое количество гомозиготных районов у породы корниш обуславливается ее спецификой выведения, поскольку данная порода предназначается для промышленного производства. Породы Пушкинская и русская белая имеют более разнородную генетическую структуру, что подтверждается меньшим накоплением гомозиготных районов. Дальнейший план исследований предполагает более углубленный анализ отмеченных гомозиготных районов для поиска кандидатных генов и изучения их уровня экспрессии.
