DESARROLLO Y EVALUACIÓN IN SILICO DE UN PROTOTIPO DE VACUNA CONTRA SARS-CoV-2 (COVID-19)

"La pandemia de COVID-19 provocada por el virus SARS-CoV-2 ha causado millones de muertes. Las variantes emergentes del virus han reducido la eficacia de las vacunas por lo que se investigan nuevas alternativas. El SARS-CoV-2 posee proteínas estructurales (S, N, M y E) que han mostrado alta inmunogénicidad como antígenos candidatos para el diseño de vacunas. Mediante el uso de herramientas inmunoinformáticas se han generado propuestas de vacunas multiepitópicas basadas en estas proteínas. Por lo anterior, en el presente trabajo se planteó el diseño de vacunas mutiepitópicas contra SARS-CoV-2 basadas en las proteínas estructurales, que tuvieran una alta cobertura poblacional, fueran inmunogénicas y no presenten alta tasa de mutación. Con programas de predicción se predijeron y seleccionaron epítopos para células T CD8+ y T CD4+ de alta afinidad a los complejos principales de histocompatibilidad I y II (MHCI y II). Las regiones obtenidas fueron refinadas para mantener la mayor cobertura poblacional posible con epítopos antigénicos y que no contengan mutaciones de las variantes de interés y preocupación. La predicción de epítopos lineales para células B se realizó con 4 programas diferentes y se seleccionaron los sugeridos por 2 o más programas, que fueran antigénicos, tuvieran menos de 50% de residuos escondidos y que no contengan residuos en los que se hayan reportado mutaciones y sitios glicosilados. Las vacunas fueron diseñadas probando diferentes enlazadores y se mantuvieron los candidatos más antigénicos. Se adicionó el adyuvante PADRE, una etiqueta de histidinas, una señal de retención al retículo endoplásmico y un péptido señal. Las proteínas quiméricas se modelaron ab initio y posteriormente se refinaron. El factor general de calidad (ERRAT) y el porcentaje de residuos en regiones favorables de Ramachandran sirvieron para la selección y validación de los modelos tridimensionales. Se obtuvieron 4 diseños vacunales, cada uno basado en una proteína estructural. El diseño basado en la proteína S destacó por sobre los demás al obtener una cobertura poblacional completa con los epítopos utilizados. También, se incluyeron epítopos B lineales hacia regiones importantes de esta proteína como los dominios RBD y HR2. Para la proteína N se obtuvo una cobertura poblacional final casi completa para MHCI y >85% para MHCII. La proteína M tuvo una cobertura poblacional >80% con epítopos T CD8+, pero baja con epítopos T CD4+ (<60%)..."

"COVID-19 pandemic provoked by the SARS-CoV-2 virus has caused millions of deaths. The emerging variants of the virus have reduced the efficacy of the vaccines. Because of this, new alternatives are needed. SARS-CoV-2 possess structural proteins (S, N, M and E), which have showed high immunogenicity as antigenic candidates for vaccine design. Based on this, it’s proposed to design antigenic multiepitope vaccines against SARS-CoV-2 based on its structural proteins, with high population coverage and avoiding variant mutations. T CD4+ and T CD8+ epitopes were selected with data retrieved from major histocompatibility complexes (MHC) binding affinity prediction programs. The obtained regions were refined for maintaining the highest possible population coverage with antigenic epitopes, avoiding mutated residues present in variants of interest and of concern. The linear B-cell epitope prediction was done in 4 different programs. Antigenic epitopes predicted by 2 or more programs that had less than 50% of buried residues and that avoided mutations and glycosylated sites were selected. The vaccines were designed to test different linker and select the most antigenic combination. The PADRE adjuvant amongst other vaccine components were added. The chimeric proteins were ab initio modeled and subsequently refined. The overall quality factor (ERRAT) and the percentage of Ramachandran favored residues were used for model selection and validation. The design based on the S protein stand out among the rest by obtaining complete population coverage against both MHC. It also includes B-cell epitopes from interest regions like RBD and HR2 domains. For the N protein, a total MHCI coverage was achieved with also >85% of MHCII coverage. M protein had a >80% with the T CD8+ epitopes and a low coverage (>60%) with the T CD4+ epitopes. The protein with the lowest population coverage for both MHC was E protein, due mainly to its small length. Final population coverages of all designs were intact after a new analysis considering new Omicron variants mutations (BA.2.12.1, BA.2.75, BQ.1 and XBB).
