Detection of deltacoronavirus gene in pigs showed diarrhea and its prevalence in pigs in Miyagi Prefecture, Japan

In late April 2014, we came across a farrow-to-finish farm in the Miyagi prefecture, where breeding pigs in particular were affected by an epidemic of diarrhea and vomiting. On bacteriological and virological diagnosis, diarrhea samples obtained from pigs evaluated for the presence of bacteria by culture, and viral genes by polymerase chain reaction (PCR) tested negative for known causative pathogens of porcine diarrhea but positive for porcine deltacoronavirus (PDCoV) ORF1, M, and S genes. As the PDCoV genes was detected in diarrhea samples obtained from pigs for the first time in the prefecture, we performed a field survey of PDCoV in 128 pigs across 21 farms wherein an epidemic of diarrhea occurred at around the same time (April to July 2014), in 88 healthy pigs across 15 farms, and in preserved diarrhea samples that were collected among 2005 to 2013 from 20 pigs across 13 farms. We detected the PDCoV N genes only from diarrhea samples obtained from 21 pigs across 4 farms from late April to early June 2014. Therefore, we concluded that PDCoV, which causes diarrhea in pigs, is a newly emerging virus in the prefecture.
