Forest decline represents one of the most pressing challenges for the management and long-term sustainability of natural ecosystems worldwide. This complex phenomenon arises from the interplay of multiple biotic and abiotic stressors—including invasive pathogens, climate disruptions, and land-use changes—all intensified by human activity under the umbrella of global change. These global drivers are reshaping ecosystems by altering weather patterns, soil dynamics, and facilitating the spread of alien species. In recent decades, the integration of biodiversity conservation and environmental action within a holistic framework has gained increasing importance. Such approaches aim to better understand the intricate interdependencies between soil microorganisms, herbaceous plant communities, and tree health in terrestrial ecosystems—fostering interventions capable of halting or reversing environmental degradation. This approach aims to understand the intricate relationships between soil microorganisms, herbaceous plants, and tree health within terrestrial ecosystems in order to hit the “emergency brake” on environmental decline Among the ecosystems most acutely affected by these pressures are the Mediterranean savannah-like agrosilvopastoral systems known as dehesas, native to the Iberian Peninsula and recognized as biodiversity hotspots. This thesis investigates the complexity of below- and aboveground biodiversity patterns associated with holm oak (Quercus ilex L. subsp. ballota) decline in southern Spain’s dehesas. These grassland-forest systems support exceptional biodiversity and deliver key ecosystem services. However, in recent decades, a convergence of stress factors has led to a sharp decline in holm oak vitality, density, and canopy coverage— threatening the long-term functionality and structure of these systems. Oak decline, in particular, has become an urgent ecological concern across the Mediterranean Basin, with the Iberian Peninsula’s dehesas identified as especially vulnerable due to their sensitivity to climate change and land-use pressures. A key biotic driver of holm oak decline is the soil-borne oomycete Phytophthora cinnamomi, a globally distributed invasive pathogen. Well-adapted to Mediterranean conditions, P. cinnamomi thrives in warm, moist soils, where it infects tree fine roots, causing root rot. This impairs water and nutrient uptake, leading to progressive defoliation, dieback, and eventual tree mortality. The pathogen’s resilience in the soil and its prolonged persistence makes it especially difficult to eradicate. Numerous studies have elucidated the pathogenicity of P. cinnamomi and its deleterious effects on holm oak, guiding the development of management strategies to mitigate disease spread and severity. However, much of the existing literature has focused narrowly on tree-pathogen dynamics, often neglecting broader ecological and biodiversity-driven interactions that may influence disease outcomes. This doctoral thesis investigates changes in the diversity of soil microbial communities and herbaceous plant assemblages in relation to environmental factors, the phytosanitary state of the holm oak (Quercus ilex L.) and possible interactions with biotic agents, particularly Phytophthora cinnamomi. Additionally, it provides physiological assessment of bioproduct-based treatments against P. cinnamomi in holm oak decline and aims to develop a validated, field-ready treatment protocol compatible with Integrated Pest Management (IPM) frameworks. The research is structured into six main components: A General Introduction, establishing the theoretical and ecological framework of the study. • Three data chapters, each addressing a key research objective. • A General Discussion, integrating findings across chapters. • A section on General Conclusions, summarizing the main outcomes and implications of the thesis. Chapter 1 – Diversity patterns of the herbaceous community along environmental gradients in dehesa ecosystems. This chapter investigates how the diversity and composition of herbaceous plant communities (aboveground biodiversity) are influenced by environmental variables, tree health, and the presence of P. cinnamomi. Objective: To assess the alpha and beta diversity of herbaceous vegetation in relation to microenvironmental factors (e.g., soil composition, sampling orientation), regional gradients (e.g., climate, topography), and the phytosanitary condition of holm oaks. Additionally, this chapter explores the potential interplay between understory diversity and biotic stressors like P. cinnamomi. Results obtained: Herbaceous plant communities in dehesa ecosystems are shaped by both broad-scale climatic conditions and fine-scale microsite characteristics. At the regional level, climatic variables emerged as crucial factors influencing productivity, whereby annual precipitation emerged as a key driver of species diversity, underscoring its limiting role in Mediterranean environments. Locally, soil clay content was positively associated with biomass and richness, while slope influenced diversity. Beta diversity analyses confirmed distinct community compositions between the two study regions, shaped largely by water regime and aridity gradients. Although Phytophthora cinnamomi was detected in nearly all plots deemed healthy, it did not significantly affect herbaceous alpha diversity. However, its presence was significantly associated with regional differences in herbaceous beta diversity, with a higher prevalence in the Huelva region, indicating its potential contribution to herbaceous community differentiation. Chapter 2 – Unravelling the hidden diversity: Metabarcoding analysis of fungal and oomycete communities of the Quercus ilex L. rhizosphere in dehesa grasslands. Focusing on belowground biodiversity, this chapter uses high-throughput sequencing to characterize soil fungal and oomycetal communities in the holm oak rhizosphere. Objective: To examine how alpha diversity, spatial heterogeneity and functional diversity are influenced by climatic, edaphic, and tree health-related variables. Results obtained: Water availability is a primary driver of microbial diversity, especially for fungi, with marked effects on the abundance of saprotrophic and ectomycorrhizal taxa. While fungal richness increases with annual precipitation, oomycetal alpha diversity shows more closely association with soil clay content. In contrast, oomycete community assemblage appears to be less environmentally constrained, instead structured by species interactions. Interestingly, tree health status and the presence of the pathogenic oomycete Phytophthora cinnamomi has limited influence on overall microbial diversity. Beta diversity patterns highlight high community turnover in fungi and greater nestedness in oomycetes, suggesting differing ecological dynamics underlying the assembly processes in those two groups Chapter 3 – Testing eco-friendly bioproducts to control oak decline caused by root rot. This chapter evaluates the effectiveness of biobased treatments in managing P. cinnamomi root rot. Two greenhouse mesocosm experiments were conducted to test commercially available ecofriendly products, including biofertilizers, mycorrhizal fungi and Plant Growth-Promoting Rhizobacteria (PGPR). These treatments encompass diverse mechanisms of action—such as antagonism, competition, plant growth promotion, and host defense activation—offering a sustainable alternative to conventional plant protection and fertilization strategies. In contrast to synthetic agrochemicals, which are often hazardous to human health and disruptive to ecological balance, these bioproducts align with environmentally sound approaches that preserve and enhance natural regulatory processes within agroforestry ecosystems. Objective: To develop sustainable, bioproduct-based treatments for Integrated Pest Management (IPM) targeting P. cinnamomi in holm oak and to deliver a validated, immediately applicable Integrated Pest Management (IPM)-compatible treatment protocol. Results obtained: Two successive mesocosm trials identified Kalex Evo, Tricoten, and Bactrium as the most efficacious bioproducts for managing Phytophthora cinnamomi-induced root rot in Quercus ilex seedlings. These treatments significantly reduced disease severity, enhanced seedling survival rates, and improved physiological performance under pathogen pressure. When applied in combination, these bioproducts exhibited synergistic effects, offering substantially greater protection than individual applications. Additionally, Brassica-derived soil amendments effectively suppressed disease symptoms without adversely affecting beneficial microbial taxa such as Trichoderma and Bacillus spp., highlighting their compatibility and potential integration into environmentally sustainable Integrated Pest Management (IPM) frameworks. The final section General Discussion synthesizes insights from all three studies, offering a comprehensive discussion on the interconnected roles of biodiversity and biotic stressors in shaping holm oak health. Overall, our findings emphasize that spatial and environmental heterogeneity is essential for conserving biodiversity and enhancing the resilience of dehesa ecosystems. Furthermore, the convergent patterns observed across diverse biotic communities - of herbaceous flora, fungi, and oomycetes - suggest that any management strategy must prioritize water conservation against drought stress to maintain biodiversity and ecosystem functioning in arid dehesa ecosystems. In addition, the application of bioproducts significantly reduce disease symptoms in oak seedlings, highlighting their potential for integrated, sustainable management.

El decaimiento forestal representa uno de los desafíos más urgentes para la gestión y sostenibilidad a largo plazo de los ecosistemas naturales a nivel mundial. Este fenómeno complejo resulta de la interacción de múltiples estresores bióticos y abióticos—incluidos patógenos invasores, alteraciones climáticas y cambios en el uso del suelo—todos ellos exacerbados por la actividad humana bajo el marco del cambio global. Estos impulsores están reconfigurando los ecosistemas mediante la alteración de los patrones climáticos, las dinámicas edáficas y la facilitación de la propagación de especies exóticas. En las últimas décadas, se ha fortalecido la integración entre conservación de la biodiversidad y acción ambiental en un marco holístico, con el objetivo de comprender las interdependencias entre microorganismos del suelo, comunidades vegetales herbáceas y la salud arbórea en ecosistemas terrestres, promoviendo intervenciones que puedan frenar o revertir la degradación ambiental. Entre los ecosistemas más afectados se encuentran los sistemas agrosilvopastoriles mediterráneos conocidos como dehesas, originarios de la Península Ibérica y reconocidos como puntos calientes (eng. hotspots) de biodiversidad. Esta tesis analiza la complejidad de los patrones de biodiversidad bajo y sobre el suelo asociados al decaimiento de la encina (Quercus ilex L. subsp. ballota) en dehesas del sur de España. Estos ecosistemas mixtos albergan una biodiversidad excepcional y proveen servicios ecosistémicos clave. Sin embargo, en las últimas décadas, la concurrencia de múltiples factores de estrés biótico y a biótico ha provocado un marcado decaimiento en la vitalidad, densidad y cobertura de copa de la encina, comprometiendo la funcionalidad y estructura a largo plazo de estos sistemas. El decaimiento de las encinas se ha convertido en una preocupación ecológica urgente en toda la cuenca mediterránea, siendo las dehesas ibéricas especialmente vulnerables por su sensibilidad al cambio climático y a las presiones antrópicas. Un factor biótico clave en este proceso es el oomiceto del suelo Phytophthora cinnamomi, un patógeno invasor de distribución global, bien adaptado a las condiciones mediterráneas, que infecta raíces finas provocando podredumbre radicular. Esto interfiere en la absorción de agua y nutrientes, generando defoliación progresiva, decaimiento y finalmente muerte del árbol. Su persistencia prolongada en el suelo dificulta su erradicación. A pesar de que numerosos estudios han documentado su patogenicidad y efectos negativos sobre Q. ilex, muchos de ellos han enfocado sus análisis únicamente en la dinámica árbol-patógeno, descuidando interacciones ecológicas más amplias y relacionadas con la biodiversidad. Esta tesis doctoral investiga los cambios en la diversidad de comunidades microbianas del suelo y plantas herbáceas en relación con factores ambientales, el estado fitosanitario de la encina y posibles interacciones con agentes bióticos, en particular Phytophthora cinnamomi. Además, se evalúan tratamientos basados en bioproductos contra P. cinnamomi en encinas, con el objetivo de desarrollar un protocolo validado, aplicable en campo, y compatible con estrategias de Gestión Integrada de Plagas (GIP; en inglés IPM – Integrated Pest Management). La Tesis se estructura en seis componentes principales: • Introducción general, que establece el marco teórico y ecológico del estudio. • Tres capítulos de investigación, centrados en distintos objetivos del estudio. • Discusión general, integrando los hallazgos de los capítulos. • Conclusiones generales, que resumen los principales resultados e implicaciones de la tesis. Capítulo 1 – Patrones de diversidad de la comunidad herbácea en gradientes ambientales en ecosistemas de dehesa. Este capítulo analiza cómo la diversidad y composición de las comunidades herbáceas están influenciadas por variables ambientales, la salud de los árboles y la presencia de P. cinnamomi. Objetivo: Evaluar la diversidad alfa y beta de la vegetación herbácea en relación con factores microambientales (e.g., composición del suelo, orientación de muestreo), gradientes regionales (e.g., clima, topografía) y el estado fitosanitario de las encinas. Resultados: La diversidad herbácea está determinada por condiciones climáticas regionales y características de micrositio. La precipitación anual se identificó como factor limitante clave. A nivel local, el contenido de arcilla se correlacionó positivamente con la biomasa y la riqueza, y la pendiente influyó en la diversidad. P. cinnamomi fue detectado incluso en parcelas sanas, sin afectar significativamente la diversidad alfa herbácea, aunque sí se asoció con diferencias regionales en la diversidad beta. Capítulo 2 – Revelando la diversidad oculta: análisis metabarcoding de comunidades fúngicas y de oomicetos en la rizosfera de Quercus ilex en dehesas. Este capítulo emplea secuenciación masiva para caracterizar las comunidades fúngicas y de oomicetos del suelo en la rizosfera de encinas. Objetivo: Examinar cómo la diversidad alfa, la heterogeneidad espacial y la diversidad funcional están influenciadas por variables climáticas, edáficas y del estado del árbol. Resultados: El régimen hídrico es un impulsor primario de la diversidad microbiana. La riqueza fúngica se incrementa con la precipitación anual, mientras que la diversidad de oomicetos se relaciona con el contenido de arcilla. La comunidad de oomicetos parece estar más influenciada por interacciones entre especies que por los factores ambientales. El estado del árbol y la presencia de P. cinnamomi mostraron una influencia limitada sobre la diversidad microbiana. Capítulo 3 – Evaluación de bioproductos para controlar el decaimiento de la encina causado por podredumbre radicular. Se evalúa la eficacia de tratamientos biológicos frente a P. cinnamomi mediante dos ensayos de mesocosmos. Los productos incluyen biofertilizantes, hongos micorrícicos y rhizobacterias promotoras del crecimiento vegetal, que actúan mediante antagonismo, competencia, promoción del crecimiento y activación de defensas de la planta hospedadora. Objetivo: Desarrollar tratamientos sostenibles basados en bioproductos compatibles con GIP para el manejo de P. cinnamomi en encinas. Resultados: Los productos Kalex Evo, Tricoten y Bactrium fueron los más eficaces, reduciendo la severidad de la enfermedad, mejorando la supervivencia y el rendimiento fisiológico de las plantas. Su aplicación combinada generó efectos sinérgicos. Enmiendas edáficas derivadas de Brassica también suprimieron los síntomas sin afectar negativamente a microorganismos beneficiosos. La Discusión general sintetiza los hallazgos, destacando la importancia de la heterogeneidad espacial y ambiental para la conservación de la biodiversidad y la resiliencia de las dehesas. Se subraya la necesidad de estrategias de gestión que prioricen la conservación del agua para mantener la funcionalidad del ecosistema frente al estrés hídrico. Además, los bioproductos muestran potencial para su integración en una gestión sostenible del decaimiento.
