The method of SSR-analysis was used for certification of aple-tree genotypes at the molecular level. Fourteen primer pairs covering various genome regions were selected for genome division. Forty apple varieties were identified by these primers and their phylogenetic similarity was established. The received results have shown, that all 40 investigated varieties of apple-tree differ from each other on allele structure in 14 locuses. A set of 14 markers was enough to identify separate grades of an apple-tree. Molecular methods of identification of genotypes provide an opportunity to find out distinctions of separate genome regions of apple-tree variety. They do not depend on conditions of environment and can be applied at any stage of growth and development. With their help it is possible to identify any quantity of varieties. Advantages of DNA-markers are the valuable tools for certification of fruit crops varieties. Research were spent in 2003-2006. Objects of research were clonal rootstocks of apple-tree PB-4, 62-396 and 54-118, included in the State register of varieties and wood-shrubby varieties of the Republic of Belarus
