Molecular analysis of Haemagglutinin-neuraminidase gene and phylogeny study of Newcastle disease virus isolated from iran

In this study HN gene of Newcastle disease virus was used to study the comparison between vaccine and local strain and also to design the phylogeny of Iranian strains. At the beginig, sequences of HN gene were collected from GenBank, conserved regions were identified and two sets of forward and three sets of reverse primers were designed expected to amplify the segments with 500bp, 800bp , 1000bp , 1312 bp and 1800bp. RNA virus was extracted using GITC solution, c DNA product was amplified with specific HN gne primer. peR product was digested with different restriction enzyme (Avall, AluI, HinfI, HaeIII, TaqI). PCR product with MW of 500 bp which was digested with HaeIII showed best result for differentiating within vaccine strains and vaccine strains from isolated local virus .After sequencing the virus segment, the phylogeny tree was constracted , the results showed iranian isolate has high similarity with the one of the Russia isolate (vo195) 98% and lowest similarity with vaccinal strain (Bl, Lasota, V4) 82%. And similarity with Taiwan, china strains 92¬95% and American strains were 83% where as similarity with wild birds of china was showed 91%
