Structure and upstream region analysis of phenylalanine ammonia-lyase gene in rice (Oryza sativa L. ssp. japonica) and cucumber (Cucumis sativus L. cv. Chinese long)

Phenylalanine ammonia-lyase (PAL) is the first and main regulatory enzyme in the phenylpropanoid pathway which synthesise Salicylic Acid (SA) from chorismate in plants. The SA considered a key signal in plant-biotrophic pathogen interactions. In the present study, seven PAL genes in rice (Oryza sativa L. ssp. japonica) and 10 in cucumber (Cucumis sativus L. cv. Chinese long) were analysed. Based on the results, cis-regulatory elements in response to SA were distributed in the upstream region of genes significantly. CpG islands observed in the upstream region of rice genes, whereas tandem repeats were observed in the upstream region of both plants. Also, structure of genes such as intron length was considered. Results of the structure and upstream region analysis of PAL genes were correlated with the result of in silico analysis of gene expression. This study provides information about the characteristics of PAL genes and their functions, especially in plant-biotrophic pathogen interaction.
