New biotechnologies with significant influence on animal welfare are widely applied in commercial animal breeding. New technologies can act positively on animal welfare like gene mapping projects, evaluations of genetic resistance towards diseases and marker assisted selection (MAS), etc. Unfortunately, misuse of new biotechnologies and selective breeding programs leading to selection induced disequilibrium, can reflect on animal welfare negatively through weakening constitution, disturbed mating, offspring delivery problems, disabling normal behavioural patterns leading to behavioural pathology, loss of maternal behaviour, predisposing to heritable, congenital, metabolic and infective diseases, shortening of the life span etc. Having in mind impact of conventional breeding and applied biotechnologies on animal health and welfare, it is necessary to test new genetic lines under controlled conditions. This control includes monitoring of numerous traits, analyze of genotype - ambient interactivity etc. It is also essential to induce target surveillance on farms with recently applied new selective programs developed under laboratory conditions. It is very important to control health, behaviour, productive traits and other animal characteristics for a long period before commercial farming in aim to protect welfare of biotechnologically engineered animals.
