Preliminary characterization of SSR markers derived from enriched mini-genomic library of a high-yielding sugarcane variety

Sugarcane is an economically important crop, serving as the primary source of sugar in the world and as a renewable raw material for biofuels production. The crop has a large and complex genome, with chromosome numbers ranging from 100 to 130 depending on the cultivar. Most modern commercial cultivars are interspecific hybrids of the noble cane Saccharum officinarum (2n=80) and its wild relative, S.spontaneum (2n=40-120). Sugarcane breeding in the Philippines is directed towards improved cultivars with higher sugar yield and disease resistance. Genomic libraries are valuable resources for discovery of novel genes and development of molecular markers that has applications in genetic diversity studies and in marker-assisted breeding. In this study, a mini-genomic library enriched for genic regions by methyl filtration was constructed for a local high-yielding variety. VMC 86-550. Simple sequence repeats (SSRs) were identified from 250 random library clones and evaluated for polymorphism across 20 local varieties selected for their varying sugar yield. PCR amplification was performed using the resulting SSR markers and products were electrophoresed in 8% non-denaturing polyacrylamide gel to observe for polymorphic band patterns. Since the SSRs were identified from or near coding regions of the genome, these markers have higher changes of being associated to genes linked to traits of interest. Comparison to public nucleotide databases was also done to determine identity and homologies of library sequences to genes related to sucrose content.
