As molecular mediators, long noncoding RNAs (lncRNAs) are essential for multiple biological processes, such as activating immune response genes and regulating the inflammatory process. The draft genome has been sequenced in yellow catfish (Pelteobagrus fulvidraco), but the expression profile and role of lncRNAs in this fish are still unclear. To identify the immunity-associated lncRNAs in the head kidney of yellow catfish, lncRNA sequences were acquired after Aeromonas hydrophila infection. After high-throughput sequencing, 202 differentially expressed lncRNAs were obtained, including 131 upregulated and 71 downregulated lncRNAs. The functional annotation of cis- and trans-regulatory target genes revealed that many DE-lncRNAs were involved in multiple immunity-associated GO terms and KEGG pathways, such as C-C motif chemokine 3 and interferon regulatory factor 1. Moreover, some lncRNAs might give rise to miRNA. The present study not only revealed the immunomodulatory lncRNAs in head kidney, but also provided a new perspective on the immune response mechanism. The results will facilitate subsequent studies in this species.
