Phylogenetic comparison of the nitrogen fixation and carotenoid biosynthesis genes was done to elucidate the close evolutionary relationship of the phototrophic bradyrhizobia with Rhodopseudomonas palustris and Bradyrhizobium japonicum. The phylogeny of the nifH and carotenoid biosynthesis genes placed the phototrophic bradyrhizobia separate from the phototrophic Rps. palustris. These suggest different ancestral origins for these genes in two phototrophic species, although they are close relatives as deduced from the reconstructed phylogenies of the 16S rRNA and 16S-23S rDNA spacer regions. Alternatives that could explain the observed phylogenetic incongruence was proposed
