In this investigation Genetic diversity between nine alfalfa (Medicago sp.) genotypes collected from various region of country was studied using ten AFLP primer combination. Varied polymorphic Loci (17-33) observed for each primer combination. Polymorphic information content for each selective primer combination, ranged from 0.052 to 0.689. Cluster analysis using molecular data rived from 195 polymorphic Loci assigned the genotypes to 7 district groups. Molecular analyses showed a remarkable genetic diversity among genotype so that the highest genetic similarity (0.8) observed between T5-5 and T6-6. The very different band pattern of studied genotypes and also considerable polymorphic loci derived from limited number of primers, indicate a very high diversity between ecotypes of different regions. The molecular investigations considerably explained the observed morphological differences among various ecotypes. Therefore, the value of studied genotypes for further breeding programs, in order to gain more tolerant varieties is very sensible.
