The aim of this study was to find out the situation of inbreeding of the Estonian Heavy Draught Horse, including the changes in inbreeding in the breed's history, the current situation and its possible influence on the breed. Since the breeding population of the Estonian Heavy Draught Horse breed is very small, the danger of inbreeding is great. Hence, breeding activities and breeding schemes should be closely monitored and more attention should be given to minimizing inbreeding. It is necessary to increase the population size and the number of stallions used in breeding. Otherwise, the increase in inbreeding, probably accompanied by inbreeding depression, could cause the genetic bottleneck effect. The genetic variation in the breed will decrease and the frequency of homozygous genotypes will increase, which is likely to result in inbreeding depression as well.
