Growth and meat quality has multifactorail background and is controlled by unknown number of Quantitative Trait Locus (QTL). Calpain is cysteine protease, the activity of which is completely dependent on calcium. There are two isofarm of calpain, Calpain I and Calpain II. These enzymes are hetrodimer consists of catalytic subunit and identical regulatory subunit, The regulatory subunit is required for proteolytic activity of 1- or m-calpain and for appropriate folding of both catalytic subunit of 1- or m-calpain.. The present study was carried out to investigate the single nucleotide polymorphism in Calpain small regulatory subunit (CAPN4L4) in three Pakistani bovine breeds (Achaii, Sahiwal cow and Nili-Ravi buffalo). Phenol chloroform method was used to isolate genomic DNA. The 1400 bp fragment of Calpain small regulatory subunit was amplified with Specific set of primers using polymerase chain reaction (PCR). The 1400 bp amplicon were digested with endonuclease restriction enzyme HhaI for the analysis of PCR-RFLP. The frequencies of genotype AA, AB and BB were 71%, 20%, 9% in Nili-Ravi, 65%, 28%, 7% in Sahiwal and 21%, 44%, 35% in Achai breeds respectively. The frequencies of allele A and B were 0.81, 0.19 in Nili-Ravi, 0.79, 0.21 in Sahiwal and 0.43, 0.57 in Achai breeds respectively. The chi-square test demonstrated that both Sahiwal and Achai breeds obey the Hardy Weinberg principle while Nili-Ravi deviated from the principle.
