Contribution to the genomic study of the demographic and adaptive history of cattle and sheep populations in the Indian Ocean | Contribution à l'étude génomique des histoires démographique et adaptative des bovins et ovins de l'Océan Indien

The Indian Ocean represents a central migration zone for bovine (Bos taurus) and ovine (Ovis aries) populations accompanying human populations between East Africa, the Middle East and Southeast Asia, but their genetic diversity as well as their demographic and adaptive histories remain poorly known.The main objective of the thesis was to study the demographic and adaptive histories of cattle and sheep in the Indian Ocean, based on medium and high density genotyping data, with particular attention to the breeds of the western part of the zone located on the island of Mayotte, in the Comoros (never before phenotypically and genetically characterized) and on the island of Madagascar.For this purpose, a first phenotypic characterization was conducted on the sheep and cattle populations of Mayotte, allowing to highlight their phenotypic heterogeneity and to contribute to the recognition of the Zebu breed of Mayotte as a local French breed. This phenotypic characterization revealed a malformation of the external ear in 20% of the studied sheep, which present reduced or totally atrophied ears (microtia).The study of SNP-HD data of current cattle from Mayotte and Madagascar by comparing them to those of a larger panel of breeds representative of the bovine genetic diversity of the world allowed to highlight a great genetic proximity (predominantly indicine ancestry and weak African taurine ancestry) between these two breeds, having diverged in the 16th century, at the time of the arrival of the Europeans.Their common ancestral population is the result of a crossbreeding event involving an African zebu population (African taurine x zebu) and an Indian index population dating back to the 12th century.A sharp increase in the size of the estimated populations is observed between the 16th and 17th centuries and coincides with the expansion of the livestock trade to supply European ships in particular.The origin of the cattle populations of the western Indian Ocean islands reflects the complex history of human migration and trade in this area.The Mayotte sheep population, which is close to the African fat-tailed sheep, is genetically homogeneous and would have undergone two peaks of inbreeding in the first half of the 20th century and another later one about ten years ago.An association analysis allowed us to locate a candidate mutation responsible for the microtia phenotype in the vicinity of the HMX1 gene, which is associated with the same type of malformation in Awassi and Altay sheep, and Highland cattle.For each population, the search for selection signatures and functional annotation on candidate genes allowed us to determine the main biological functions impacted by natural and artificial selection.At the Indian Ocean scale, we completed the search for selection signatures in the genome of 17 cattle breeds and 9 sheep breeds of the coast (SNP50K data), by GEA analyses, which facilitate the identification of genetic variants associated with population environmental covariates.Functional annotation of candidate genes associated with 6 climatic covariates in both species identified key biological functions associated with the climate of the area.Of the regions under selection identified in both species, only two regions contain genes associated with a climate variable (mean annual precipitation).Taken together, these results highlight the genetic originality of the Indian Ocean cattle and sheep breeds and specify the chromosomal regions, genes and biological functions/pathways involved in the adaptation of these breeds to the specific environmental conditions of this geographical area.

L'Océan Indien représente une zone centrale de migration des populations bovines (Bos taurus) et ovines (Ovis aries) accompagnant les populations humaines entre l'Afrique de l'Est, le Moyen-Orient et l'Asie du Sud-Est mais leur diversité génétique ainsi que leurs histoires démographiques et adaptative demeurent mal connues.L'objectif principal de la thèse a été d'étudier les histoires démographique et adaptative des bovins et ovins de l'Océan Indien, à partir de données de génotypages à moyenne et haute densité, en accordant une attention plus particulière aux races de l'Ouest de la zone localisées sur l'île de Mayotte, aux Comores (encore jamais caractérisée phénotypiquement et génétiquement jusqu'à présent) et sur l'île de Madagascar.Pour cela, une première caractérisation phénotypique a été conduite sur les populations ovine et bovine de Mayotte, permettant de mettre en évidence leur hétérogénéité phénotypique et de contribuer à la reconnaissance de la race Zébu de Mayotte comme race locale française. Cette caractérisation phénotypique a mis en évidence une malformation de l'oreille externe chez 20% des ovins étudiés, qui présentent des oreilles de taille réduite ou totalement atrophiée (microtie). L’étude des données SNP-HD des bovins actuels de Mayotte et de Madagascar en les comparant à celles d'un panel de races plus large représentatif de la diversité génétique mondiale bovine a permis de mettre en évidence une grande proximité génétique (ascendance indicine prédominante et faible ascendance taurine africaine) entre ces deux races, ayant divergé au 16ème siècle, au moment de l'arrivée des Européens.Leur population ancestrale commune résulte d'un évènement de métissage impliquant une population zébuine africaine (métisse taurin africain x zébu) et une population indicine Indienne remontant au 12ème siècle.Une forte augmentation de la taille des populations estimée est observée entre le 16ème et le 17ème siècle et coincide avec l'expansion du commerce du bétail pour approvisionner notamment les navires européens.L'origine des populations bovines des îles de l'océan Indien occidental reflète l'histoire complexe des migrations humaines et du commerce dans cette zone.La population ovine de Mayotte proche des moutons africains à queue grasse présente une homogénéité génétique et aurait subit deux pics de consanguinité dans la première moitié du 20ème siècle et un autre plus tardif il y a une dizaine d'années.Une analyse d'association a permis de localiser une mutation candidate responsable du phénotype microtie à proximité du gène HMX1, associé au même type de malformation chez les moutons Awassi, Altay et les bovins Highland.Pour chaque population, la recherche des signatures de sélection et l'annotation fonctionnelle sur les gènes candidats a permis de déterminer les principales fonctions biologiques impactées par la sélection naturelle et artificielle.A l'échelle de l'Océan Indien, nous avons complété la recherche de signatures de sélection dans le génome de 17 races bovines et 9 races ovines du littoral (données SNP50K), par des analyses GEA, qui facilitent l'identification de variants génétiques associés avec des covariables environnementales populationnelles.L'annotation fonctionnelle des gènes candidats associés à 6 covariables climatiques chez les deux espèces a permis d'identifier les principales fonctions biologiques associées au climat de la zone.Parmi les régions sous sélection identifiées chez les deux espèces, seules deux régions contiennent des gènes associés à une variable climatique (précipitations moyennes annuelles).Pris globalement, ces résultats soulignent l'originalité génétique des races bovine et ovine de l'Ocean Indien et précisent les régions chromosomiques, les gènes et les fonctions/voies biologiques impliqués dans l'adaptation de ces races aux conditions environnementale spécifiques de cette zone géographique.
