Evaluation of fluctuation in the abundance of ammonia-oxidizing bacteria in soil based on the detection of PCR-amplified fragments of amoA gene by agarose gel electrophoresis

The abundance of ammonia-oxidizing bacteria (AOB) in soil is significantly reduced by soil disinfection including solarization but can be recovered during the subsequent crop cultivation period where the nitrifying activity of soil is closely related to the abundance of AOB in soil. This study examined whether the fluctuation in the abundance of AOB can be evaluated based on the detection of PCR-amplified fragments of amoA gene by agarose gel electrophoresis for DNAs extracted from solarized soils. Although agarose gel electrophoresis is not suitable for quantifying amoA gene copies, it is possible to estimate the decrease or increase in the abundance of AOB by about 1/100 or 100 times associated with solarization. The degree of decrease or increase in the abundance of AOB estimated by the agarose gel electrophoresis is similar to that estimated by the quantitative PCR of amoA gene. Thus, it can be said that agarose gel electrophoresis facilitates the easy and quick evaluation of the impact of solarization on AOB abundance.
