Aquaculture has significant impacts on freshwater lakes, but plankton communities, as key components of the microbial food web, are rarely considered when assessing the impacts of aquaculture. Revealing the dynamics of plankton communities, including bacterioplankton, phytoplankton and zooplankton, under anthropological disturbances is critical for predicting the freshwater ecosystem functioning in response to future environmental changes. In the present study, we examined the impacts of aquaculture on water quality, plankton diversity and the co-occurrence patterns within plankton metacommunities in a shallow freshwater lake. The study zones are influenced by the 20-year historical intensive aquaculture, but now they are undergoing either ecological aquaculture or ecological restoration. Our results showed that ecological aquaculture was more efficient in nitrogen removal than ecological restoration. Moreover, lower bacterioplankton diversity but higher phytoplankton and zooplankton diversity were found in the ecological aquaculture and ecological restoration zones compared to the control zone. The lower network connectivity of the plankton metacommunities in the ecological aquaculture and ecological restoration zones indicated the decreasing complexity of potential microbial food web, suggesting a possible lower resistance of the plankton metacommunities to future disturbance. Furthermore, plankton communities of different trophic levels were driven under distinct mechanisms. The bacterioplankton community was primarily affected by abiotic factors, whereas the phytoplankton and zooplankton communities were explained more by trophic interactions. These results revealed the impacts of aquaculture on the plankton communities and their potential interactions, thereby providing fundamental information for better understanding the impacts of aquaculture on freshwater ecosystem functioning.

Biodiversity loss is often an important driver of the deterioration of ecosystem functioning in freshwater ecosystems. However, it is far from clear how multiple ecosystem functions (i.e., ecosystem multifunctionality, EMF) relate to biodiversity across the benthic-pelagic habitats of entire ecosystems or how environmental stress such as eutrophication and heavy metals enrichment might regulate the biodiversity-EMF relationships. Here, we explored the biodiversity and EMF across benthic-pelagic habitats of the large eutrophic Lake Taihu in China, and further examined abiotic factors underlying the spatial variations in EMF and its relationships with biodiversity. In our results, EMF consistently showed positive relationships to the biodiversity of multiple taxonomic groups, such as benthic bacteria, bacterioplankton and phytoplankton. Both sediment heavy metals and total phosphorus significantly explained the spatial variations in the EMF, whereas the former were more important than the latter. Further, sediment heavy metals mediated EMF through the diversity of benthic bacteria and bacterioplankton, while nutrients such as phosphorus in both the sediments and overlaying water altered EMF via phytoplankton diversity. This indicates the importance of pollution in regulating the relationships between biodiversity and EMF in freshwater environments. Our findings provide evidence that freshwater biodiversity loss among phytoplankton and bacteria will likely weaken ecosystem functioning. Our results further suggest that abiotic factors such as heavy metals, beyond nutrient enrichment, may provide relatively earlier signals of impaired ecosystem functioning during eutrophication process.

The present study aims to explore the bioaccumulation and biotic transformations of inorganic (iHg) and monomethyl mercury (MMHg) by natural pico-nanoplankton community from eutrophic lake Soppen, Switzerland. Pico-nanoplankton encompass mainly bacterioplankton, mycoplankton and phytoplankton groups with size between 0.2 and 20 μm. Species-specific enriched isotope mixture of ¹⁹⁹iHg and ²⁰¹MMHg was used to explore the accumulation, the subcellular distribution and transformations occurring in natural pico-nanoplankton sampled at 2 different depths (6.6 m and 8.3 m). Cyanobacteria, diatoms, cryptophyta, green algae and heterotrophic microorganisms were identified as the major groups of pico-nanoplankton with diatoms prevailing at deeper samples. Results showed that pico-nanoplankton accumulated both iHg and MMHg preferentially in the cell membrane/organelles, despite observed losses. The ratios between the iHg and MMHg concentrations measured in the membrane/organelles and cytosol were comparable for iHg and MMHg. Pico-nanoplankton demethylate added ²⁰¹MMHg (~4 and 12% per day depending on cellular compartment), although the involved pathways are to further explore. Comparison of the concentrations of ²⁰¹iHg formed from ²⁰¹MMHg demethylation in whole system, medium and whole cells showed that 82% of the demethylation was biologically mediated by pico-nanoplankton. No significant methylation of iHg by pico-nanoplankton was observed. The accumulation of iHg and MMHg and the percentage of demethylated MMHg correlated positively with the relative abundance of diatoms and heterotrophic microorganisms in the pico-nanoplankton, the concentrations of TN, Mg²⁺, NO₃⁻, NO₂⁻, NH₄⁺ and negatively with the concentrations of DOC, K⁺, Na⁺, Ca²⁺, SO₄²⁻. Taken together the results of the present field study confirm the role of pico-nanoplankton in Hg bioaccumulation and demethylation, however further research is needed to better understand the underlying mechanisms and interconnection between heterotrophic and autotrophic microorganisms.

An increase in nutrient input may disturb the bacterioplankton communities in freshwater aquaculture ponds during the peak period of culture. Water samples were collected from ponds of three cultivated species. After the samples were filtered and total DNA was extracted, Illumina high-throughput sequencing was used to profile the spatiotemporal distributions in bacterioplankton communities, the belt diversity, and the influencing factors during this period of time. The results showed that Proteobacteria, Cyanobacteria, Bacteroidetes, and Actinobacteria were the dominant phyla. Biological differences in cultivated species were the main influencing factors that shaped bacterioplankton communities. Monthly variations and thermal stratification provided little and no contribution to bacterioplankton communities, respectively. CODmn, Chla, and TN were the most appropriate parameters to describe the environmental interpretation of bacterial ordinations, and CODmn was the predominant factor. In addition, the higher similarity between CODmn and Chla, shown by clustering analysis, indicated that the algae-bacteria symbiotic system may have an important role in material circulation in freshwater aquaculture pond water during the peak period of culture. The present study has helped to elucidate the biological characteristics of aquaculture tail water, and enriched the basic data provided by bacterioplankton studies.

Anthropogenic activity-mediated nutrient pollution, especially nitrogen enrichment, poses one of the major threats to river ecosystems. However, it remains unclear how and to which extent it affects aquatic microbial communities, especially in heavily polluted rivers. In this study, a significant environmental gradient, particularly nitrogen gradient, was observed along a wastewater receiving river, the North Canal River (NCR). The pollution level was highest, moderate, and lowest in the up-, middle, and down-streams, respectively. The community composition of bacterioplankton transitioned from being Betaproteobacteria-dominated upstream to Gammaproteobacteria-dominated downstream. Copiotrophic groups, such as Polynucleobacter (Betaproteobacteria) and Hydrogenophaga (Betaproteobacteria), were dominant in the upstream. Multiple statistical analyses indicated that total nitrogen (TN) was the most important factor driving the adaptive shifts of community structure. Analyses of co-occurrence networks showed that the complexity of networks was disrupted in the up- and middle streams, while enhanced in the downstream. Our findings here suggested that microbial interactions were reduced in response to the aggravation of nutrient pollution. Similar to these changes, we observed significant dissimilarity of composition of functional groups, with highest abundance of nitrogen metabolism members under the highest level of nitrogen enrichment. Further analyses indicated that most of these functional groups belonged to Betaproteobacteria, suggesting the potential coupling of community composition and function diversity. In summary, adaptive shifts of bacterioplankton community composition, as well as species interactions, occurred in response to nutrient pollution in highly polluted water bodies.

Integrated systems with appropriate bio-filters can be used to treat aquaculture effluents. However, the information on bio-filters that alters the ecological functions of the bacterioplankton community (BC) in biodegradation of the aquaculture effluents remains controversial. In this study, we implemented a comprehensive restoration technology combined with bio-filters [biofilm, clam (Tegillarca granosa), and macrophytes (Spartina anglica)] to investigate their influence on the stability of the BC and nutrient removal. We found that the diversity of BC was linked with biogeochemical factors in processing and upcycling nitrogen-rich effluents into high-value biomass. The BC exhibited significant distinct patterns in the bio-filter areas. Potential biomarkers for constrained harmfully algae-bacteria (Nitriliruptoraceae, Bacillales, and Rhodobacteraceae) and nutrient removal were significantly higher in the bio-filters areas. The bio-filters significantly promoted the restoration effects of N and P balance by reducing 82.34% of total nitrogen (TN) and 81.64% of total phosphorus (TP) loads at the water interface. The main mechanisms for TN and TP removal and nutrient transformation were achieved by assimilation and absorption by the emergent macrophytes (Spartina anglica). The bio-filters significantly influenced the biodegradability and resolvability of particulate organic matter through ammonification, nitrification, and denitrification of microbes, which meliorated the nutrient removal. Beside bio-filter effects, the BC was significantly controlled by abiotic factors [nitrate (NO₃⁻-N), dissolved oxygen (DO), total nitrogen (TN), and water temperature (WT)], and biotic factors (chlorophyll ɑ and green algae). Our study revealed that the co-existence system with bio-filters may greatly improve our understanding on the ecological functions of the BC in aquaculture systems. Overall, combined bio-filters provide an opportunity for the development of efficient and optimized aquaculture wastewater treatment technology.

Glyphosate-based herbicides (GBH) -the most widely used herbicides in agriculture worldwide-are frequently generalized by the name of “glyphosate”. However, GBH encompass a variety of glyphosate salts as active ingredient and different adjuvants, which differ between products. These herbicides reach water bodies and produce diverse impacts over aquatic communities. Yet, the risk assessment assays required for the approval focus mostly on active ingredients. Herein, we compared the effect of five different GBH as well as of monoisopropylamine salt of glyphosate (GIPA) on aquatic microbial communities from natural shallow lakes that were mixed and allowed to evolve in an outdoor pond. We performed an 8-day long assay under indoor control conditions to evaluate the effects of exposure on the structure of nano-plus microphytoplankton (net phytoplankton, with sizes between 2 and 20 μm and >20 μm, respectively) and picoplankton (size ranging between 0.2 and 2 μm) communities through microscopy and flow cytometry, respectively. Significantly different effects were evident on the structure of microbial communities dependent on the GBH, even with herbicides sharing similar active ingredients. Each GBH evoked increases of different magnitude in bacterioplankton abundance. Furthermore, GIPA and a formulation decreased the abundance of a phycocyanin-rich (PC-rich) picocyanobacteria (Pcy) cytometric population and GIPA further altered Pcy composition. Also, two GBH increased net phytoplankton total abundance and, unlike the tested GBH, no apparent effect of GIPA was detected on this community structure. These results demonstrate that GBH effects on aquatic microbial communities should not be summarized as “glyphosate” effects considering that the formulations have effects beyond those exerted by the active ingredients alone. This work intends to alert on the lack of real knowledge regarding the consequences of the variety of GBH on natural aquatic ecosystems. Indeed, the wide use of the term “glyphosate effect” should be thoroughly rethought.

Currently, wastewater treatment plant (WWTP) upgrades have been implemented in various countries to improve the water quality of the receiving ecosystems and protect aquatic species from potential deleterious effects. The impact of WWTP upgrades on biological communities and functions in receiving waters is a fundamental issue that remains largely unaddressed, especially for microbial communities. Here, we selected two wastewater-dominant rivers in Beijing (China) as study sites, i.e., one river receiving water from an upgraded WWTP to explore the impacts of upgrade on aquatic ecosystems and another river receiving water from a previously upgraded WWTP as a reference. After a five-year investigation, we found that WWTP upgrade significantly decreased total organic nitrogen (N) in the receiving river. As a biological response, N-metabolism-related bacterioplankton are accordingly altered in composition and tend to intensively interact according to the network analysis. Metagenomic analysis based on the N-cycling genes and metagenomic-assembled genomes revealed that WWTP upgrade decreased the abundance of nitrifying bacteria but increased that of denitrifying and dissimilatory nitrate reduction to ammonium (DNRA) bacteria in the receiving river, according to their marker gene abundances. After calculation of the ratios between DNRA and denitrifying bacteria and quantification of genes/bacteria related to ammonium cycling, we deduced the changes in N-metabolism-related bacteria are likely an attempt to provide enough bioavailable N for plankton growth as conservation of ammonium was enhanced in receiving river after WWTP upgrade.

Coexistence of heavy metals and organic contaminants in coastal ecosystems may lead to complicated circumstances in ecotoxicological assessment for biological communities due to potential interactions of contaminants. Consequences of metals and polycyclic aromatic hydrocarbons (PAHs) co-contamination on coastal marine microbes at the community level were paid less attention. We chose cadmium (Cd) and phenanthrene (PHE) as representatives of metals and PAHs, respectively, and mimicked contaminations using coastal water microcosms spiked with Cd (1 mg/L), PHE (1 mg/L), and their mixture over two weeks. 16S rRNA gene amplicon sequencing was used to compare individual and cumulative effects of Cd and PHE on temporal succession of bacterioplankton communities. Although we found dramatic impacts of dimethylsulfoxide (DMSO, used as a carrier solvent for PHE) on bacterial α-diversity and composition, the individual and cumulative effects of Cd and PHE on bacterial α-diversity were temporally variable showing an antagonistic pattern at early stage in the presence of DMSO. Temporal succession of bacterial community composition (BCC) was associated with temporal variability of water physicochemical parameters, each of which explained more variation in BCC than two target contaminants did. However, Cd, PHE, and their mixture distinctly altered the successional trajectories of BCC, while only the effect of Cd was retained at the end of experiment, suggesting certain resilience in BCC after the complete dissipation of PHE along the temporal trajectory. Moreover, bacterial assemblages at the genus level associated with the target contaminants were highly time-dependent and more unpredictable in the co-contamination group, in which some genera possessing hydrocarbon-degrading members might contribute to PHE degradation. These results provide preliminary insights into how co-exposure of Cd and PHE phylogenetically alters successional trajectories of bacterioplankton communities in the manipulated coastal water microcosms.

Marine aquaculture areas are facing stressed environmental challenges, especially the degradation of coastal ecosystems. Here a coordinated time-series study was used to investigate the coastal bacterioplankton biodiversity dynamics of the Yellow Sea, China. Bacterial 16S rRNA gene sequencing revealed a temporal pattern of decreasing of diversity in summer. Functional prediction indicated that metabolic pathways related to the adenosine triphosphate (ATP)-binding cassette transporters and other membrane transporters were significantly enriched in May, while the genetic information processing category was most abundant in March. The May microbiomes showed most significant positive correlation with phosphate concentration, while the August and November microbiomes correlated with temperature and chemical oxygen demand (COD) most, and the March microbiomes showed significant correlation with Cu2+ level, pH and salinity. The correlations between representative bacteria and environmental parameters revealed in this study may provide insights into the potential influences of human aquaculture activities, on the biodiversity of coastal bacterioplankton.
