Rustsareoneofthemostseverethreatstocerealcropsbecausenewpathogenracesemergeregularly,resultingininfestationsthatleadtolargeyieldlosses.In1999,anewraceofstemrust,Pucciniagraminisf.sp.tritici(PgtTTKSKorUg99),wasdiscoveredinUganda.Mostofthewheatandbarleycultivarsgrowncurrentlyworldwidearesusceptibletothisnewrace.PgtTTKSKhasalreadyspreadnorthwardintoIranandwilllikelyspreadeastwardthroughouttheIndiansubcontinentinthenearfuture.Thisscenarioisnotuniquetostemrust;newracesofleafrust(Pucciniatriticina)andstriperust(Pucciniastriiformis)havealsoemergedrecently.Onestrategyforcounteringthepersistentadaptabilityofthesepathogensistostackcomplete-andpartial-resistancegenes,whichrequiressignificantbreedingeffortsinordertoreducedeleteriouseffectsoflinkagedrag.Thesevariedresistancecombinationsaretypicallymoredifficultforthepathogentodefeat,sincetheywouldbepredictedtoapplylowerselectionpressure.GeneticalgenomicsorexpressionQuantitativeTraitLocus(eQTL)analysisenablestheidentificationofregulatorylocithatcontroltheexpressionofmanytohundredsofgenes.Integrateddeploymentofthesetechnologiescoupledwithefficientphenotypingofferssignificantpotentialtoelucidatetheregulatorynodesingeneticnetworksthatorchestratehostdefenseresponses.Thefocusofthisreviewwillbetopresentadvancesingeneticalgenomicexperimentaldesignsandanalysis,particularlyastheyapplytotheprospectsfordiscoveringpartialdiseaseresistanceallelesincereals.
