Consecutive ultrafiltration and silica adsorption for recovery of extracellular antibiotic resistance genes from an urban river

The dissemination of antibiotic resistance (AR) has attracted global attention because of the increasing antibiotic treatment failure it has caused. Through natural transformation, a live bacterium takes up extracellular DNA (exDNA), which facilitates AR dissemination. However, recovery of exDNA from water samples is challenging. In this study, we validated a consecutive ultrafiltration-based protocol to simultaneously recover intracellular DNA (inDNA), dissolved exDNA (Dis_exDNA, dissolved in the bulk water), and adsorbed exDNA (Ads_exDNA, adsorbed to the surfaces of suspended particles). Using hollow fiber ultrafiltration (HFUF), all DNA fractions were concentrated from environmental water samples, after which Dis_exDNA (supernatant) was separated from inDNA and Ads_exDNA (pellets) using centrifugation. Ads_exDNA was washed off from the pellets with proteinase K and sodium phosphate buffer. Dis_exDNA and Ads_exDNA were further concentrated using centrifugal ultrafiltration, from which silica binding was performed. inDNA was extracted from washed pellets with a commercial kit. For inDNA, HFUF showed recovery efficiencies of 96.5 ± 18.5% and 88.0 ± 2.0% for total cells and cultured Escherichia coli, respectively (n = 3). To represent all possible DNA fragments in water environment, exDNA with different lengths (10.0, 4.0, 1.0, and 0.5 kbp) were spiked to test the recovery efficiencies for Dis_exDNA. The whole process achieved 62.2%–62.9% recovery for 10 and 4 kbp exDNA, and 38.8%–44.5% recovery for 1.0 and 0.5 kbp exDNA. Proteinase K treatment enhanced the recovery of Ads_exDNA by 4.0–10.7 times. The protocol was applied to water samples from an urban river in Tokyo, Japan. The abundance of AR genes (ARGs) in inDNA, Dis_exDNA, and Ads_exDNA increased downstream of wastewater treatment plants. ARGs in Ads_exDNA and Dis_exDNA accounted for 1.8%–26.7% and 0.03%–20.9%, respectively, of the total DNA, implying that Ads_exDNA and Dis_exDNA are nonnegligible potential pools for the horizontal transfer of ARGs.

We propose a methodology to estimate single and multiple emission sources of atmospheric contaminants. It combines hybrid metaheuristic/gradient-descent optimization techniques and Tikhonov-type regularization. The dispersion problem is solved by the Galerkin/Least-squares finite element formulation, which allows more realistic modeling. The accuracy of the proposed inversion model is tested under different contexts with experimental data. To identify single and multiple emissions, we use experimental field data. We consider different configurations for both the Tikhonov-type functional and optimization techniques. Several single and composite data misfit functions are tested. We also use a discrepancy-based choice rule for the regularization parameter. The resulting inversion tool is highly versatile and presents accurate results under different contexts with a competitive computational cost.

Ingestion of lead (Pb) derived from ammunition used in the hunting of game animals is recognised to be a significant potential source of Pb exposure of wild birds, including birds of prey. However, there are only limited data for birds of prey in Europe regarding tissue concentrations and origins of Pb. Eurasian buzzards (Buteo buteo) found dead in the United Kingdom during an 11-year period were collected and the concentrations of Pb in the liver and femur were measured. Concentrations in the liver consistent with acute exposure to Pb were found in 2.7% of birds and concentration in the femur consistent with exposure to lethal levels were found in 4.0% of individuals. Pb concentration in the femur showed no evidence of consistent variation among or within years, but was greater for old than for young birds. The Pb concentration in the liver showed no effect of the birds’ age, but varied markedly among years and showed a consistent tendency to increase substantially within years throughout the UK hunting season for gamebirds. The resemblance of the stable isotope composition of Pb from buzzard livers to that of Pb from the types of shotgun ammunition most widely-used in the UK increased markedly with increasing Pb concentration in the liver. Stable isotope results were consistent with 57% of the mass of Pb in livers of all of the buzzards sampled being derived from shotgun pellets, with this proportion being 89% for the birds with concentrations indicating acute exposure to Pb. Hence, most of the Pb acquired by Eurasian buzzards which have liver concentrations likely to be associated with lethal and sublethal effects is probably obtained when they prey upon or scavenge gamebirds and mammals shot using Pb shotgun pellets.

Rice is a main source of dietary cadmium (Cd), thus, how to reduce the Cd concentration in brown rice has received extensive attention worldwide. In three acidic paddy soils slightly to moderately contaminated with Cd, a series of field experiments were conducted to evaluate the effects of different proportions of nitrogen-phosphorus-potassium (N-P-K) fertilizer (urea, calcium magnesium phosphate, and potassium carbonate, respectively) alone or coupled with a topdressing of manganese (Mn) fertilizer at the tillering stage on reducing Cd bioavailability in soil and uptake in rice. The rational application of N-P-K fertilizer not only provided the basic nutrients to promote the normal growth of rice but also increased soil pH and thereby reduced the Cd bioavailability in soil. The Mg(NO₃)₂-extracted Cd concentrations in the three soils were reduced by 26.46–56.53%, while TCLP-extracted Cd were reduced by 19.87–45.41%, with little influence on soil cation exchange capacity (CEC) and organic matter (OM). The application of Mn fertilizer at the tillering stage increased Mn and Cd sequestration in the iron plaque. The Mn content in iron plaque increased by 15.71–58.67% and a significant positive correlation between Cd and Mn was observed at the three sites. Collectively, this combined method of fertilization significantly reduced Cd accumulation in rice tissues, the Cd concentrations in roots of treated plants decreased by 11.18–37.78%, whereas the concentrations in straw decreased by 13.16–41.03%. Particularly to brown rice, in which accumulation decreased by 25.19–44.70%, 37.35–47.84%, and 38.00–60.88% in three typical paddy fields, but no significant effect was observed for the Cd translocation factors (TF) among rice tissues. Thus, the basal application of combined urea and alkaline inorganic fertilizers followed by topdressing of Mn fertilizer may be a promising and cost-effective tactics for the remediation of Cd-contaminated paddy soils.

Melatonin is a hormone which is generated from pineal gland, and it is responsible for the regulation of wake-sleep cycle. Melatonin is a well-known antioxidant and free radical scavenger to protect against multiple type of tissue damage. While ochratoxin A (OTA) is a mycotoxin found widely in contaminated food and foodstuffs, which causes nephrotoxicity, hepatotoxicity, immunotoxicity, and reproductive damage in humans and animals. In present study we report the toxicity of OTA on porcine oocyte quality and the protective effects of melatonin on OTA-exposed oocytes. Using transcriptome analysis our results show that OTA exposure alters the expression of multiple genes in oocytes, indicating its effect on oocyte maturation. The cellular changes following OTA treatment are examined, and the results show that OTA adversely affects oocyte polar body extrusion, which is confirmed by the delay of Cdc2-mediated cell cycle progression. OTA exposure also disrupts meiotic spindle formation, which is confirmed by altered phosphorylated MAPK expression. RNA-seq screening and further fluorescence staining results show that OTA induces aberrant mitochondria distribution and oxidative phosphorylation defects, which then causes oxidative stress, followed by early apoptosis and autophagy. Treatment with melatonin significantly ameliorates oxidative stress and apoptosis, which further protects cell cycle and spindle formation in OTA-exposed oocytes. Collectively, these results show the protective effects of melatonin against defects induced by OTA during porcine meiotic oocyte maturation.

Although association between polycyclic aromatic hydrocarbons (PAHs) exposure and mitochondrial DNA copy number (mtDNAcn) was researched by traditional linear model extensively, most of these studies analyzed independent effect of each PAHs metabolite and adjust for the confounding other metabolites concomitantly, without considering others interactions. As a complex organic pollutant, a reasonable statistical method is needed to study toxic effects of PAHs.Therefore, we aimed to conduct a novel statistical approach, Bayesian Kernel Machine Regression (BKMR), to explore the effect of PAHs exposure on mtDNAcn among coke oven workers. In this cross-sectional study, the concentrations urinary of PAHs metabolites were measured using high performance liquid chromatography mass spectrometry (HPLC-MS). The mtDNAcn was measured using real-time quantitative polymerase chain reaction (RT-PCR) in peripheral blood of 696 Chinese coke oven workers. The relationship of urinary of PAHs metabolites and mtDNAcn were evaluated by BKMR model. And the results showed a significant negative effect of PAHs metabolites on mtDNAcn when PAHs metabolites concentrations were all above 35th percentile compared to the median and the statistically significant negative single-exposure effect of 2-OHNAP and 2-OHPHE on mtDNAcn when all of the other PAHs are fixed at a particular threshold (25th, 50th, 75th percentile). The changes in log 2-OHNAP and 2-OHPHE from the 25th to the 75th percentile when other PAHs metabolites were at the 50th percentile were associated with change in mtDNAcn of −0.082 (−0.021, −0.124) and −0.048 (−0.021, −0.090) respectively. And evidence of a linear effect of urinary 2-OHNAP and 2-OHPHE were found. Finally, our findings suggested that PAHs cumulative exposures and particularly single-exposure of 2-OHNAP and 2-OHPHE might compromise mitochondrial function by decreasing mtDNAcn in Chinese coke oven workers.

Excessive nitrogen (N) losses from food production and consumption have resulted in noticeable environmental impacts, e.g., air pollution and climate change, saturation of soil N, and water eutrophication. In the present study, a rural-scale N flow model was constructed in Quzhou county, Hebei province to investigate the characteristics of the N flux, N use efficiency (NUE), and N loss and their driving factors in the food production and consumption system during 1997–2017. Our results show that the N fluxes of the crop-production subsystem (CPS), the livestock-breeding subsystem (LBS), and the household-consumption subsystem (HCS) all followed an upward trend. During 1997–2017, the N losses from the system were high (51.38%), and the CPS was a major source. When the N fertilizer application level was optimal (403–475 kg N ha⁻¹), the NUE in the CPS (NUEc) decreased sharply, resulting in a higher N cost than that observed at larger scales. For the LBS, the NUE of animal feed (NUEa) was high (46.37%); however, the waste utilization rate of the HCS was below 30%. The chemical fertilizer application level, feed input, animal-food demand, and livestock manure application level were closely related to the environmental N losses. Due to the lack of reasonable N treatment and utilization methods, the increasing N losses are expected to have a large future impact on environmental issues such as haze, soil acidification, and frequent algal blooms. Therefore, adjusting N management in the processes of food production and consumption is of great significance to the improvement of global NUE and reduction of environmental pollution.

Recently it was demonstrated that mealworm (Tenebrio molitor) larvae consume and biodegrade polystyrene. Thus, in this study a breeding investigation with various types of polystyrene was performed to follow the changes in the gut microbiome diversity. Polystyrene used for packaging purposes (PSp) and expanded polystyrene (EPS) were perceived as more favorable and attacked more frequently by mealworms compared to raw polystyrene (PS) and material commercially available for parcels (PSp). Although our studies showed that larvae could bite and chew selected materials, they are not able to degrade and use them for consumption purposes. In a next-generation sequencing experiment, among all samples, seven classes, Gammaproteobacteria, Bacilli, Clostridia, Acidobacteria, Actinobacteria, Alphaproteobacteria and Flavobacteria, were indicated as the most abundant, whereas the predominant genera were Enterobacter, Lactococcus and Enterococcus. Additionally, we isolated three bacteria strains able to use diverse types of bioplastic as a sole carbon source. The strains with biodegradable activity against bioplastic were identified as species of the genera Klebsiella, Pseudomonas and Serratia. The presence of a bacterial strain able to degrade bioplastic may suggest a potential niche for further investigations.

Polyphenols, pivotal secondary metabolites, are involved in plant adaption to abiotic stresses. Here, we investigated the role and metabolism profile of polyphenols under aluminum (Al) stress in different lettuce genotypes grown in 0.5 mM CaCl₂ solution with AlCl₃ (pH = 4.5). The complementary use of high-resolution mass spectrometry and quantitative biochemical approaches allowed the characterization of total and unique phenols, as well as their roles in Al tolerance. By comparing the most tolerant and sensitive genotype, 8 polyphenols, including 4 phenolic acids, 2 flavonoids, 1 xanthone and 1 unknown compound, were identified in the roots of the tolerant genotype. The total phenolic and flavonoid contents significantly increased in the tolerant genotype under Al stress. Seedlings with more phenolic accumulation usually performed greater Al tolerance. Meanwhile, principal enzymes related to phenolic biosynthesis significantly increased in roots of the tolerance genotype after Al treatment, with phenylalanine ammonia lyase (PAL), cinnamate 4-hydroxylase, and 4-coumarate coenzyme A ligase increased by 16, 18 and 30%, respectively. The elevated total phenolics were significantly suppressed by AIP, a highly specific PAL inhibitor. Consequently, the antioxidant capacity was inhibited, leading to lettuce sensitivity to Al stress. These results clearly suggested the enhancement of unique polyphenolic biosynthesis as an adaptive strategy of lettuce to Al stress by protecting plants from oxidative stress.

This study improves traditional PM₂.₅ estimation models by combining an hourly aerosol optical depth from the Advanced Himawari Imager onboard Himawari-8 with a newly introduced predictor to estimate hourly PM₂.₅ concentrations in the Beijing–Tianjin–Hebei (BTH) region from November 1, 2018 to October 31, 2019. The new predictor is an hourly PM₂.₅ forecasting product from the Model of Aerosol Species IN the Global AtmospheRe (MASINGAR). Comparative experiments were conducted by utilizing three extensively used regression models, namely, multiple linear regression (MLR), geographically weighted regression (GWR), and linear mixed effects (LME). A ten-fold cross validation (CV) demonstrated that the MASINGAR product significantly improved the performances of these models. The introduced product increased the model’s determination coefficients (from 0.316 to 0.379 for MLR, from 0.393 to 0.445 for GWR, and from 0.718 to 0.765 for LME), decreased their root mean square errors (from 38.2 μg/m³ to 36.4 μg/m³ for MLR, from 36.0 μg/m³ to 34.4 μg/m³ for GWR, and from 24.5 μg/m³ to 22.4 μg/m³ for LME) and mean absolute errors (from 25.2 μg/m³ to 23.3 μg/m³ for MLR, from 23.5 μg/m³ to 21.8 μg/m³ for GWR, and from 15.2 μg/m³ to 13.7 μg/m³ for LME). Then, a well-trained LME model was utilized to estimate the spatial distributions of hourly PM₂.₅ concentrations. Highly polluted localities were clustered in the central and southern areas of the BTH region, and the least polluted area was in northwestern Hebei. Seasonal PM₂.₅ levels averaged from the hourly estimations exhibited the highest concentrations (55.4 ± 56.8 μg/m³) in the winter and lowest concentrations (25.1 ± 18.2 μg/m³) in the summer.Introducing the PM₂.₅ products from MASINGAR can significantly improve the performance of traditional models for surface PM₂.₅ estimations by 7–20%.
